Gutachter: Prof. Dr. Stefan Wölfl Mit der Entdeckung der Ribozyme als katalytisch-aktive RNAs entstand mit der „RNA-Welt“-Hypothese ein neues Verständnis über die Entstehung des Lebens. RNA kann demnach genetische Information codieren und speichern, sowie katalytische Funktionen in Zellen übernehmen. Die Entwicklung von in vitro-Selektionstechniken ermöglichte die Selektion synthetischer Ribozyme mit großem katalytischem Potential. Das in unserer Gruppe selektierte Diels-Alderase-Ribozym katalysiert stereoselektiv neue Kohlenstoff-Kohlenstoff-Bindungen zwischen einem Anthracen und einem Maleimid. In der vorliegenden Arbeit wurde das Diels-Alderase-Ribozym auf seine kinetische und mechanistische Funktionsweise untersucht. In der Kristallstruktur des Diels-Alderase-Ribozyms wurden divalente Ionen-bindungsstellen identifiziert. Im ersten Teil der Arbeit wurde der Einfluss divalenter Ionen auf die katalytische Ribozym-Aktivität mit einem UV/VIS-spektroskopischen Assay quantitativ untersucht. Dabei konnte gezeigt werden, dass für die vollständige katalytische Aktivität eine größere Anzahl an divalenten Ionen neben denen zur Besetzung der hochaffinen Bindungsstellen erforderlich sind. Mn2+-Ionen als Substitution von Mg2+-Ionen führten zur Reduktion der katalytischen Ribozym-Aktivität auf die Hälfte. Obwohl Cd2+-Ionen die höchste Bindungsaffinität aufwiesen, trat keinerlei Ribozym-Aktivität auf. Die quantifizierende Analyse der Diels-Alder-Reaktionen mittels HPLC (Hochleistungs-Flüssigkeits-Chromatographie) zeigte, dass etwa die Hälfte des konsumierten Anthracen-Substrats nicht zu Diels-Alder-Produkt reagierte. Zur Aufklärung möglicher Nebenreaktionen wurde die sensitive, hochauflösende Molekülmassen-Bestimmung mittels LC-MS (HPLC-Massenspektrometrie) für die Diels-Alder-Reaktion etabliert. Sauerstoff-Addukte und Dimere der Anthracen-Komponente konnten identifiziert werden, die auch eine Bedeutung in Nebenreaktionen haben könnten. In weiterführenden Studien sollte dies noch genauer untersucht werden. Wasserstoff-Brücken-Bindungen (H Brücken) wurden aus der Kristallstruktur innerhalb der katalytischen Tasche des Ribozyms und zwischen der katalytischen Tasche und dem Diels-Alder-Produkt abgeleitet. Ein Teil dieser Arbeit umfasste die Aufklärung der Bedeutung der H-Brücken zur Stabilität, katalytischen Ribozym-Aktivität und hohen Produkt-Inhibition. Durch atomare Mutagenese eingeführte Nukleotid-Modifikationen im Ribozym wurden zur Störung der H-Brücken eingesetzt. Die Effekte dieser Störungen wurden mit dem chemischen Blei-Ionen Probing und einem radioaktiven gelelektrophoretischen Assay analysiert. Die strukturelle Analyse zwischen dem Wildtyp und einem modifizierten Ribozym mit gestörter H-Brücke, die die Verbindung zwischen „Dach“ und „Rückgrat“ der katalytischen Tasche bildet, ergab eine ähnliche Gesamtstruktur der Ribozyme. Das modifizierte Ribozym konnte jedoch in Anwesenheit von Diels-Alder-Produkt und Mg2+-Ionen keine Strukturstabilisierung ausbilden. Aus diesem Verhalten konnte die hohe Relevanz dieser einen H-Brücke und deren nötige präzise Positionierung zur Ausbildung der intakten katalytischen Tasche abgeleitet werden. Die Doppelmutanten wiesen nur 4-5% der Wildtyp-Aktivität auf, was die hohe Relevanz der H-Brücken zwischen Ribozym und Diels-Alder-Produkt für die katalytische Aktivität indizierte. Aus dem Vergleich der Einzel- und Doppelmutanten wurde der additive Beitrag beider H-Brücken zur katalytischen Aktivität des Ribozyms abgeleitet. Die Ribozym - Produkt H-Brücken konnten mittels UV/VIS-Spektroskopie als Verursacher der hohen Produkt-Inhibition identifiziert werden. Diese Arbeit konnte das Verständnis der Funktionsweise des Diels-Alderase-Ribozyms in Bezug der H-Brücken und divalenten Ionen auf die Stabilität und die katalytische Aktivität vertiefen. Mit der Etablierung der LC-MS-Methode für Diels-Alder-Reaktionen wurde die Grundlage zur hochauflösenden massenspektrometrischen Analyse der Reaktionen gelegt.

Abstract Stefanie Kraut, Diplom-Lebensmittelchemikerin Kinetic and mechanistic characterization of a Diels-Alderase ribozyme 1st Referee: Prof. Dr. Andres Jäschke, 2nd Referee: Prof. Dr. Stefan Wölfl RNA is capable of coding and storing genetic information, as well as functioning as catalytic molecules in the cells. The discovery of such catalytically active RNAs (ribozymes) led the development of the ‘RNA-World’ hypothesis and fundamentally changed our understanding of the origin of life. The development of in vitro evolution techniques allowed the selection of ribozymes having diverse catalytic abilities. The Diels-Alderase ribozyme, which was selected in our group, catalyzes the carbon-carbon bond-formation between an anthracene and a maleimide to a Diels-Alder product stereoselectively. In this thesis, the kinetics and the mechanism of the Diels Alderase ribozyme’s catalytic activity was investigated in detail. The crystal structure of the Diels-Alder ribozyme showed divalent ion binding sites. Thus, in the first part of the thesis, the influence of the divalent ions on the catalytic activity of the ribozyme was determined quantitatively using UV/vis-spectroscopy. It was shown that more divalent ions, besides the ones occupying the high-affinity binding sites, are required to obtain full catalytic activity. The Diels-Alderase ribozyme showed half of the catalytical activity when Mn2+ ions were used instead of Mg2+ ions. Although Cd2+ ions had the highest binding affinity these didn’t support any catalytic activity. Quantitative analysis using HPLC (High performance liquid chromatography) based assays showed that about half of the anthracene substrate was consumed but not converted to the Diels-Alder product. To date, it was not understood whether the ribozyme was catalyzing any side reactions besides Diels-Alder reaction. Therefore in the second part of the thesis, background or catalyzed side reactions were investigated using LC-MS (HPLC- mass spectrometry) analysis with high sensitivity and high mass accuracy. Oxygen-adducts and dimers of the anthracene substrate were detected, which might play a role in side reactions and should be investigated further. Hydrogen bonds (H bonds), deduced from the crystal structure, are formed inside the catalytic pocket of the ribozyme and between the catalytic pocket and the Diels-Alder product. The third part of the thesis, elucidated the role of these H bonds for the stability, catalytic activity of the ribozyme and the strong product inhibition to the ribozyme. Modified nucleotides were incorporated into the ribozyme using atomic mutagenesis to disturb the H bond interactions. The effects of these disruptions on the structure and the catalytic activity were investigated systematically using chemical probing with lead ions and radioactive gel electrophoresis assays, respectively. Structural analysis between the wildtype and the modified ribozyme with one disturbed H-bond, connecting ‘roof’ and ‘backbone’ of the catalytic pocket, revealed an overall similar structure. However, this modified ribozyme failed to form structural stabilization upon the addition of Diels-Alder product and Mg2+ ions. Ergo the high relevance of this one single H bond and its necessity of precise positioning for the fine-tuned interaction to keep the catalytic pocket intact were concluded. Ribozymes with double mutations showed only 4-5% of the wildtype activity; hence both of the H-bonds between the catalytic pocket and the Diels-Alder product are highly important for the catalysis in an additive manner, as was concluded comparing single and double mutants’ activity. Furthermore, kinetic studies using UV/Vis-spectroscopy showed that both of the H bonds were responsible for the strong product inhibition. This research has further improved the understanding of the Diels-Alderase ribozyme’s stability and catalytic activity. Establishing the LC MS method for the analysis of the Diels-Alder reaction provides a basis to analyze the catalyzed Diels-Alder reactions with high sensitivity and high mass accuracy.
