Abstract

Oligosaccharide, die an Proteine gebunden oder in Zellmembranen verankert sind, spielen eine wichtige Rolle bei der Wechselwirkung zwischen Zellen, Zellen und Viren bzw. Bakterien. Im Rahmen dieser Arbeit wurden Simulations-Strategien und Analyse-Methoden entwickelt, die es ermöglichen, in effizienter Weise Konformationsanalysen von Oligosacchariden im solvatisierten freien und gebundenen Zustand durchzuführen. Eines der wichtigsten Ergebnisse der vorliegenden Arbeit ist die Entwicklung von neuen Strategien und Methoden zur Berechnung der relativen freien Enthalpien aller Konformationen eines potentiellen Liganden basierend auf Moleküldynamik(MD)-Simulationen. Freie Enthalpiedifferenzen lassen sich nur für Konformationen berechnen, die sich im Gleichgewicht befinden, daher wurde ein empirischer Parameter (EQ Faktor) entwickelt, der es erlaubt, das Erreichen des Konformationsgleichgewichts während einer MD-Simulation anzuzeigen. Es konnte weiterhin gezeigt werden, dass Hochtemperatur-MD-Simulationen (HTMD) mit Simulationstemperaturen bis zu 1000 K geeignet sind, um den Konformationsraum von Oligosacchariden im freien Zustand innerhalb einer CPU-Zeit von wenigen Tagen effizient zu durchsuchen und ein Gleichgewicht zwischen den Konformationen einzustellen. Die berechneten Konformationskarten der Freien Enthalpie sind über weite Temperaturbereiche reproduzierbar. Basierend auf der Temperaturabhängigkeit der mittleren Lebensdauer der Konformationen wurde ein Verfahren entwickelt um die Übergangsbarrieren zwischen den Konformationen aus Trajektorien-Daten zu berechnen (Arrhenius-Analyse). Durch eine detaillierte Wechselwirkungsanalyse eines repräsentativen Ensembles von MD-Strukturen ist es gelungen einen sinnvollen Strukturvorschlag für den Hevein-Chitotriose-Komplex zu machen. Weiterhin wurden NMR-Methoden eingesetzt um den Einfluss des Lösungsmittels (Wasser-DMSO-Mischungen) auf die Bindungsaffinität zu untersuchen.

Translation of abstract (English)

Oligosaccharides, bound to proteins or anchored in cell membranes play an important role in many cell-cell, cell-virus and cell-bacterium recognition or attachment processes. The work presented here is a contribution to the development of computer-based tools for exploring the conformational space of complex carbohydrates in solution and when bound to proteins. One of the main results of this work is the development of new strategies and methods for estimating the free energy of all possible conformations of potential ligands in the free and bound state based on molecular dynamics (MD) simulations. Reliable free energy differences can only be calculated between conformations that are in equilibrium, therefore a criteria and an algorithm (EQ factor) has been introduced to determine whether or not and at what time point conformational equilibrium has been reached during a MD Simulation. It is also demonstrated that high-temperature MD (HTMD) simulations, with a kinetic energy representing up to 1000 K, provide a practical alternative to room-temperature studies (provided that harmonic bond potentials are used to prevent dissociation). At elevated temperature conformational equilibrium can be reached within a realistic calculation (CPU) time of several days to a few weeks. It was also shown that the free energy conformational maps obtained are very similar for a rather broad temperature range. A completely new approach for determining energy barriers between various conformations based on the Arrhenius equation has been developed. Based on intensive interaction analyses using a representative ensemble of structures obtained by molecular dynamics (MD) simulations, a 3D model for the binding of chitotriose to hevein has been proposed. Additionally, NMR methods has been used to investigate the influence of solvent (water-DSMO mixtures) on the binding strength of a lectin-carbohydrate complex (hevein-chitotriose).
