The functional specialization of sphingolipids (SLs) is determined by their structural diversity and their unique expression patterns according to cell type and degree of differentiation. Ultra long chain (ULC) SLs characterized by an N-acyl moiety longer than 26 carbon atoms in length are primarily expressed in mature male germ cells and epidermal keratinocytes. To unveil the functional role of these unconventional SLs, it is necessary to define their biosynthetic requirements at the molecular level. In mammals, fatty acids are incorporated into SLs at the stage of ceramide synthesis by a family of six homologue enzymes, the ceramide synthases (CerS1–6). By analyzing the expression levels of the CerS family in skin, as well as in juvenile and in “germ cell-free” testis, solely CerS3 mRNA distinctively correlated with the presence of ULC-SLs. As found in vitro, the synthesis of ceramides with cerotoyl- (26:0) and montanoyl-residues (28:0) required CerS3, as demonstrated by a non-radioactive and detergent-free enzymatic assay established in living human cells expressing CerS3. For this purpose, activated ULC-acyl-CoAs as assay substrates and ceramide internal standards for mass spectrometric quantifications were specifically synthesized. The crucial role of CerS3 in the synthesis of ULC-SLs could be further confirmed with CerS3 deficient mice. Mass spectrometric analysis of epidermal extracts established acyl-CoAs ranging from 24 to 36 carbon atoms in length as substrates of CerS3 in vivo. CerS3 deficiency resulted in a complete loss of ceramides with acyl-chains longer than 24 carbon atoms, including all ω-hydroxy-ULC-ceramides. Consequently, the total epidermal ceramides were drastically reduced by 90% leading to a severe impairment of the epidermal permeability barrier and ultimately to premature neonatal death. The metabolic defect of CerS3 mice gave rise to a multitude of alterations associated with the maturation and terminal cornification of keratinocytes. At the stratum granulosum (SG), diminished size in filaggrin-containing granules and reduced number of loricrin-containing granules were accompanied by aberrant processing of filaggrin and decreased levels of loricrin. At the stratum corneum (SC), remnants of glycogen, nuclear material and organelle structures were detected at the first corneocyte layers. CerS3d/d mice exhibited a markedly thickened and compact SC that could be associated with the persistence of corneodesmosomes, eventually resulting from the reduced expression of the protease cathepsin D at the SG and SC. Additionally, the defective degradation of corneodesmosomes led to the distinctive persistence of the embryonic peridermal layer in newborn mutant epidermis. Furthermore, CerS3 deficient mice exhibited disorganized lamellar sheets that yield the formation of non-lamellar lipid agglomerates, rather than building up evenly distributed lipid unit lamellar structures. The compromised skin integrity of mutant mice facilitated the severe invasion of pathogens evidenced by the increased microbial growth and the formation of pseudohyphae prior to colonization by Candida albicans on cultured skin biopsies. In summary, these results demonstrated the prerequisite of a functional CerS3 for the generation of ULC-SLs, which play an essential role in skin barrier function and male fertility. The phenotypic alterations derived from the in vivo depletion of CerS3 suggested in addition a crucial regulatory function that could be encoded within the homeobox domain. Taken all together, these findings established the basis for the identification and diagnosis of potential human skin disorders associated with a CerS3 dysfunction.
Nach dem herrschenden Lehrbuch Dogma exestieren zwei – und nur zwei – verschiedene Typen von zell-zell-verbindenden, Calcium-abhängigen Zellkontakten ("Adhering Junctions", AJs), die durch dicht-gepackte zytoplasmatische Plaques gekennzeichnet sind und so regelmäßig Filamente des Zytoskeletts verankern. AJs sind somit architektonisch und funktionell wichtige Strukturen, die bisher insbesondere in Epithelien und davon abgeleiteten Tumoren, vor allem den Karzinomen, untersucht worden sind. Hier unterscheided man vor allem zwischen den Intermediärfilamente verankernden Desmosomen (Maculae adhaerentes) und den Mikrofilament-Bündel verankernden Zellkontakten der Adherenz-Kategorie, die in verschiedenen Größen und Morphotypen vorkommen (Puncta, Fasziae, Zonulae). Die molekulare Zusammensetzung dieser AJ-Arten ist weitgehend bekannt, und spezifische molekular-diagnostische Antikörper werden routinemäßig in der Zell- und Entwicklungsbiologie sowie der diagnostischen Pathologie eingesetzt. Im Vergleich dazu ist sehr wenig über die molekulare Zusammensetzung der AJs, die nicht-epitheliale Zellen verbinden, bekannt, insbesondere die der mesenchymalen Gewebe und der mesenchymal-abgeleiteten Tumore. Aus diesem Grund und wegen des allgemeinen Bedarfs an verbesserten immunzytochemisch-diagnostischen Reagenzien und molekular-therapeutischen Ansätzen war es das Ziel, eine zellbiologische und molekular-analytische Grundlage für die diagnostische Identifizierung und Charakterisierung solcher AJs von mesenchymal-abgeleiteten Tumoren zu liefern. Der erste neuartige und weitverbreitete AJ-Typ ist einer, der ein grundlegendes "mesenchymales" Ensemble von N-Cadherin und/oder Cadherin-11 als transmembrane Glykoproteine aufweist, die in einem subplasmalemmalen Plaque verankert sind, der von typischen armadillo Proteinen wie alpha and beta-Catenin, Plakoglobin, den Proteinen p120, p0071 und/oder ARVCF sowie den Aktin-Mikrofilamente-bindenden Proteinen alpha and beta-Catenin und alpha-Actinin gebildet wird, hier aber zusätzlich das bedeutende Plaque-Protein Plakophilin-2 (Pkp2), oft zusammen mit Pkp3, enthält. Ich habe das Vorkommen solcher Pkp2-haltigen AJs – mit oder ohne Pkp3 – (Coniunctiones adhaerentes) in verschiedenen Säugetier-Zellkulturlinien gezeigt. Des Weiteren wurden diese AJs in einigen Tumoren in situ nachgewiesen, einschließlich bestimmter Tumore, bei denen dieses Protein durchweg ein diagnostisch relevanter molekularer Marker zu sein scheint, wie zum Beispiel den kardialen Myxomen. Basierend auf ersten Experimenten mit einer siRNA-vermittelten Genprodukt-Reduktion und ausgehend von jüngsten Erkenntnissen über eine allgemeine Rolle von Pkp2 als stabilisierendes Zell-Zell-Verbindungs-Protein wie z.B. im Säugetier-Herz, diskutiere ich die Möglichkeit dass eine Integration von Pkp-Molekülen in AJs von mesenchymal-abgeleiteten Zellen wesentlich zur strukturellen Stabilisierung und Festigkeit beiträgt und vor allem einen Vorteil beim Zusammenhalten proliferierender Zellen darstellt. Als dritte und strukturell völlig verschiedene Cadherin-Anordnung habe ich in einigen Subtypen von in Zellkultur-gewachsenen menschlichen Melanomen und Melanozyten das weit verbreitete in die Plasmamembran integrierte Glykoprotein Desmoglein Dsg2 entdeckt, dass dort sich offenbar regelmäßig in einzelnen Molekülen über große Areale der Zelloberfläche hin erstreckt und in Spiegelbild-symmetrischer Anordnung Zellen verbindet. Letztlich, habe ich die spontane, nicht induzierte, oft kumulative Synthese von Zellverbindungsmolekülen in bereits seit langem etablierten hämatopoetischen Zellkulturlinien (K562, RPMI 8226) und die Ansammlung solcher Moleküle zu einem Spektrum von Zell-Zell AJ-Strukturen untersucht. Ich habe verschiedene Arten von unterschiedlich großen, meist punktförmigen Zell-Zell-Verbindungs-Strukturen der AJ-Kategorie identifiziert, von denen die große Mehrheit auf distinkte Dsg2-Plasmamembran-Anhäufungen basiert. Am häufigsten habe ich AJ-Plaque-ähnliche Zusammensetzungen mit Pkp2 – mit oder ohne Pkp3 – mit Plakoglobin bzw. eher selten mit anderen armadillo Proteinen nachgewiesen. Es ist offensichtlich, dass solch unerwartete Analyseergebnisse, vor allem etwa die zuletzt geschilderte Anhäufung von Karzinom-charakteristischen Molekülen und Strukturen in mesenchymalen Tumoren erst recht in unizellulären Bluttumorzellen, in der Tumordiagnostik und für die therapeutische Behandlung, Beunruhigungen hervorrufen. Diese spontanen Veränderungen der Zell-Differenzierungs-Eigenschaften sowie des Zell-Charakters und -Verhaltens werden in Bezug auf entsprechende vereinzelte Angaben in der Literatur diskutiert. Die Feststellung solcher sehr unterschiedlicher AJ-Strukturen, in nicht-epithelialen Tumorzellen gezeigt, dass die Lehrbuchkapitel über Zell-Zell-Kontakte in der Zell- und Tumorbiologie wiedereröffnet und mit Fakten der ultrastrukturellen und molekularen Analyse erneut und verbessert dargestellt werden sollten.
Ursächlich für die Entstehung eines Zervixkarzinoms ist eine persistierende Infektion mit humanpathogenen Papillomaviren (HPV) des sogenannten Hochrisiko-Typs, deren DNA-Sequenzen in mehr als 65% aller Zervixkarzinome nachgewiesen werden konnten. Die HPV-Familie besteht aus mehr als 100 Typen, von denen vorwiegend die Typen 16 und 18 mit der tumoralen Entwicklung assoziiert sind. Verantwortlich für die Malignisierung des Epithels sind drei Onkogene des HPV-Typs 16, dazu zählt das kleine, hydrophobe Protein E5, welches hauptsächlich in der Membran von Golgi-Apparat und endosomaler Kompartimente lokalisiert ist. Das Protein besitzt selbst nur schwache transformierende Eigenschaften, ist aber in der Lage die Onkogenizität der beiden anderen Onkogene E6 und E7 zu potenzieren. Der Haupteffekt des E5-Onkogens ist eine Überaktivierung des EGF-Rezeptors (EGFR), deren Folge eine gesteigerte Transkription mit anschließender Mitose ist. Ziel dieser Arbeit war die Identifizierung der zellbiologischen Mechanismen, die durch E5 moduliert werden und eine verstärkte Aktivierung der EGF-Rezeptoren bewirken. Die quantitative Analyse mittels Immunblot und On-Cell Western Blot zeigte in Anwesenheit von HPV16 E5 eine Zunahme an Oberflächen-assoziierten EGF-Rezeptoren. Folglich wurde im Vergleich zu den Kontroll-Zellen eine Verstärkung der Liganden-vermittelten EGFR-Aktivierung hervorgerufen, die über einen langen Zeitraum nach Zugabe von EGF anhielt und unabhängig von der Internalisierungsrate war. Zusätzlich zu den klassischen molekular- und zellbiologischen Methoden wurde eine neue Technologie eingesetzt, die eine spatio-temporäre Analyse der E5-bedingten Modulation der EGFR-Signaltransduktion ermöglichte. Mit Hilfe der automatisierten, quantitativen Analyse von drei-dimensionalen Multikanalbildern, die am konfokalen Mikroskop generiert wurden, konnte eine genaue Charakterisierung des endozytotischen Transports von aktivierten und Gesamt-EGFR in Leervektor- und E5-transduzierten Zellen erfolgen. Der Einsatz von Vesikel-spezifischen Markern ermöglichte zudem die genaue Lokalisation der Rezeptoren innerhalb eines spezifischen zellulären Kompartiments. In Anwesenheit von E5 konnte eine stärkere und schnellere Fusion von EGFR-positiven Vesikeln mit dem frühen Endosomen nachgewiesen werden. Durch das zügige Fortschreiten des endozytotischen Transports erreichte eine deutliche höhere Anzahl von phospho-EGFR-positiven Vesikeln frühzeitig die perinuklear lokalisierten multivesikulären Körperchen (MVB), ohne zuvor die zytoplasmatischen MVBs zu passieren. Zu den späten Zeitpunkten der EGF-Stimulation konnte eine Akkumulation von aktivierten Rezeptoren in perinuklearen Endosomen-ähnlichen Kompartimenten heterogener Struktur dokumentiert werden, die mit einer verminderten Dephosphorylierung von aktivierten Rezeptoren verbunden war und schließlich zu einer langanhaltenden Überaktivierung von EGF-Rezeptoren führte. Durch die Behandlung mit dem Recycling-Inhibitor Monensin konnte im Vergleich zu den Kontrollen keine Beeinträchtigung der Phosphorylierung von EGFR in E5-exprimierenden Zellen dokumentiert werden. Damit kann eine potentielle Zunahme des Recyclings von EGF-Rezeptoren als Ursache der E5-vermittelten Überaktivierung ausgeschlossen werden. Die hier dargestellten Ergebnisse beweisen, dass die verstärkte und langanhaltende Aktivierung von EGFR durch eine modifizierte Endozytose und Dephosphorylierung während des Transports der Rezeptoren von frühen Endosomen zu den multivesikulären Körperchen verursacht wird. Dadurch umgehen die Rezeptoren den Abbau in den Lysosomen und bewirken eine gesteigerte Transkription früher Gene im Nukleus, die in einer EGFR-vermittelten Deregulation der Zellproliferation, -differenzierung und Apoptose resultiert.
The metabolism of a living cell requires a permanent transport of various macromolecules. In the cell nucleus, this transport is accomplished by diffusion and takes place in a dense network of chromatin fibers. This work deals with connections between the structure of chromatin fibers, their dynamics and the diffusional transport of macromolecules in the cell nucleus. The chromatin fibers are represented on a Cartesian lattice, based on the model of a semi-flexible chain polymer. Using a Monte Carlo procedure, specific lattice chain conformations that correspond to chromatin fibers in interphase are generated. Thereafter, random walks simulate the macromolecular diffusion in the thus created chromatin network The influences of chromatin structure on the mobility of diffusing macromolecules are investigated, particularly those arising from the folding into spatially separated subvolumes of the cell nucleus. This folding principle is known as compartmentalization and can be induced by the formation of specific chromatin loops. The simulations show that the fiber structure governs the spatial distribution of chromatin on different length scales in the cell nucleus. A measure of inhomogeneity is introduced to connect the spatial distribution of chromatin to the diffusion coefficient, the anomaly parameter and the characteristic length scale of anomalous diffusion. The determinability of this measure of inhomogeneity with confocal microscopy and DNA sequence analyses is examined, and different models of diffusion in polymer systems are compared to the simulations. Further, the effects of chromatin dynamics and a high concentration of diffusing macromolecules on the diffusion behavior are analyzed. Chromatin dynamics enhances the accessibility of the chromatin network, particularly in the case of a high concentration of mutually obstructing diffusing macromolecules. The obstruction of individual diffusing macromolecules by chromatin fibers can be distinguished from the obstruction caused by other diffusing macromolecules in terms of diffusion coefficients and the characteristic length scales of anomalous diffusion. The dynamics of chromatin is only slightly decelerated by a high concentration of diffusing macromolecules. A high density of chromatin and the entanglement of chromatin fibers cause much greater deceleration.
Annähernd 30% der weltweiten Todesfälle sind auf Erkrankungen des Herzens und der Lunge zurückzuführen, wobei die meisten dieser Erkrankungen während ihres Verlaufs die Mobilität des betroffenen Organs verändern. Viele dieser To-desfälle könnten durch eine frühzeitige Erkennung und Behandlung der Erkran-kung vermieden werden. Deshalb wurden im Zuge dieser Arbeit Methoden ent-wickelt, um aus Segmentierungen von dynamischen Magnetresonanztomogra-phie-Daten quantitative Kennzahlen für die funktionale Analyse der Herz- und Lungenbewegung zu generieren. Ein automatisiertes Segmentierungsverfahren basierend auf gekoppelten Formmodellen wurde entwickelt, welches wechsel-seitige Informationen der Form und Geometrie mehrerer korrelierter Objekte mit einbezieht, und somit 40% bessere Ergebnisse im Vergleich zur Verwendung einzelner Modelle erzielte. Im Fall des Herzens wurde ein Volumenberechnungs-fehler von unter 13% erreicht, was in der Größenordnung der Interobserver-Variabilität liegt. Für die Lunge konnte ein Volumenfehler von unter 70ml gezeigt werden. Aus den Segmentierungsergebnissen wurden funktionale Parameter der lokalen Organdynamik abgeleitet und visualisiert, die gegen konventionelle Diag-nosemethoden evaluiert wurden und dabei gute Übereinstimmung zeigen, dar-über hinaus jedoch eine lokal und regionale Mobilitätscharakterisierung erlau-ben.
Fälschungen industrieller Produkte, die erhebliche ökonomische und auch Sicherheitsprobleme aufwerfen, nehmen für zahllose Produktkategorien kontinuierlich zu. Neben monetären Einbußen sind vor allem gesundheitliche Risiken für die Verbraucher eine große Gefahr, welche beispielsweise von gefälschten Medikamenten ausgeht. Die Hersteller versuchen als Gegenmaßnahme ihre Waren fälschungssicher zu markieren, aktuell mit DNA als Markierungssubstanz. In ähnlicher Weise können auch Peptidnukleinsäure (PNAs) eingesetzt werden, die erhebliche Vorteile gegenüber der DNA besitzen. Das Ziel der vorliegenden Arbeit ist die Etablierung eines solchen Systems für lipophile Medien, wie z.B. Öle und Künstlerfarben. Als Markierungssequenzen wählt man einsträngige 10- bis 25mere PNAs. Es werden durch beidseitig angehängte Phenylalaninreste lipophilisierte PNAs neben analogen, unmodifizierten PNAs, untersucht. Beide Substanzgruppen eignen sich gleichermaßen zur Dotierung lipophiler Flüssigkeiten, wie Nujol, Sonnenblumen-, Diesel- sowie Leinöl. Aus diesen Medien erfolgt die Extraktion mittels wässriger Säure. Die extrahierte PNA lässt sich im Anschluss am besten auf einer PEGMA-Microarray-Oberfläche detektieren, da diese eine ausreichende Passivierung gegenüber dem stark adsorbierenden Polymer aufweist. Mittels eines im Rahmen dieser Arbeit entwickelten Dreistranghybridisierungssystems,bestehend aus zwei weiteren Oligomeren, ist die PNA-Detektion bis zu 300 amol möglich. Das vorgestellte System wurde im Folgenden auf seine Tauglichkeit überprüft, um PNA-markierte Bleistifte von nicht markierten zu unterscheiden. Die Markierung wurde vom Hersteller (Faber-Castell) vorgenommen und war nicht bekannt. Die derart präparierten Stifte konnten mittels der beschriebenen Dreistranghybridisierung zweifelsfrei identifiziert werden.
Genomic instability is a characteristic of almost all human cancers. Most commonly, it may result from gross chromosomal changes, such as translocations, deletions and amplifications, which lead to chromosomal instability. Such chromosomal abnormalities are the consequence of DNA double-strand breaks (DSBs) which result from stalled replication forks formed within common fragile sites (CFSs). Based on several studies it is proposed that CFSs are prone to deletions and translocations in cancer cells and also instability-induced alterations in some CFS genes contribute to cancer development. The short arm of chromosome 9 has been found to be involved in several types of tumors. Translocations and loss of heterozygosity (LOH) on 9p have been frequently reported in various cancers. In this thesis the overall rearrangement events on entire 9p and the impact of two 9p-located CFSs and their associated genes (FRA9G/CNTLN and FRA9C/LINGO2) on instability of the region were investigated. The analysis was performed on four tumor model types using high resolution array-based comparative genomic hybridization (CGH). A high percentage of the cell lines showed rearrangements on their 9p arm. Overall, three regions of breakpoint clusters were identified on 9p including the two CFSs (FRA9G/CNTLN, FRA9C/LINGO2) and the CDKN2A locus. Different patterns of alterations and distribution of breakpoints were observed in each tumor type. FRA9G/CNTLN and FRA9C/LINGO2 were frequently involved in genomic alterations of 9p, particulary in glioma/glioblastoma and neuroblastoma cells. Additionally, in three tumor types (glioma/glioblastoma, neuroblastoma and colon cancers) a significant number of breakages occurred in a region flanked by the two CFSs. Moreover, having the advantage of high-resolution aCGH, other genes of frequently damage were observed, leading to suggest them as novel candidates for tumor-susceptibility loci. All these results strongly indicate the association of FRA9G/CNTLN and FRA9C/LINGO2 to increased genomic instability of 9p in different tumor types. One important task to be explored in the future will be the causes and effects of dysfunction of these newly identified genes in tumor development.
Über die Eröffnung des Nationalen Centrums für Tumorerkrankungen (NCT) berichtet die Sendung von Campus-TV im Dezember 2010. Noch immer ist Krebs nach den Herz-Kreislauferkrankungen in Deutschland die Todesursache Nummer zwei. Dem will man nun in Heidelberg entgegensteuern. Bei der Versorgung von Krebspatienten geht man jetzt völlig neue Wege. In Zukunft müssen sich die Heidelberger Krebspatienten nur noch eine Adresse merken. Anstatt von ihrem Haus- oder Facharzt in eine spezielle Fachklinik überwiesen zu werden, steht ihnen eine zentrale Anlaufstelle offen: Das NCT ist ein Kooperationsprojekt des Universitätsklinikums Heidelberg, der Thoraxklinik Heidelberg und des Deutschen Krebsforschungszentrums.
Prostate cancer is the most commonly diagnosed malignancy in men in industrialized countries. Many epidemiologic studies support that dietary intake of chemopreventive agents may be protective against prostate cancer. From the several agents we focused on selenium and cruciferous vegetables. The first aim was to produce selenium enriched broccoli and to evaluate the effects. Spraying selenate onto broccoli leaves increased selenium contents in the broccoli without changing glucoraphanin contents. Se-enriched broccoli potently increases phase II detoxifying enzymes and Se-containing antioxidant enzymes in vitro, however 20% of dietary Se-enriched broccoli and the functional foods produced from it had no influence on enzyme induction and tumor growth in vivo in the LNCaP xenograft model although liver phase II enzymes were induced and sulforaphane metabolites were detectable in the mouse plasma. The second aim of this study was to investigate the effect of kale sprouts in the LNCaP xenograft model. Dietary kale sprouts for 6.5 weeks did not show growth inhibitory effects. However, we observed much evidence that kale sprouts reduced the development of prostate cancer and aggressiveness. First of all, the tumors contained less hemorrhage and necrotic areas. Also, invasion of mouse-derived cells into xenografts was reduced by the intervention. Although the vessel density was not different between the groups, vessel maturation in the kale sprout group was increased, which was indicated by increased pericyte coverage of endothelial cells. Vascular maturation was associated with down-regulation of the pro-angiogenic factors and up-regulation of an anti-angiogenic factor, angiostatin. According to the vascular maturation, hemorrhage could be prevented leading to prevention of necrosis. As the third part of the study, we further investigated effects of kale sprouts on epigenetic histone modifications. Dietary kale sprouts increased histone acetylation associated with increased HAT levels rather than inhibition of HDAC activity in the LNCaP xenograft model. The change of balance between HAT and HDAC by was associated with increased histone acetylation at the promoter of p21 and its gene expression. Dietary kale sprouts indeed increased mitotic arrest which is associated with p21 gene induction. Interestingly, these effects were not only limited to the xenograft model but could also be shown in human PBMC after intervention. In summary, the presented thesis describes novel mechanistic modes of cruciferous vegetables, which contain potent cancer chemopreventive compounds. Importantly these effects were shown in relevant concentration that they could be used as a dietary supplement.
This work was focused on the quantitative analysis of time-resolved in vitro measurements of ligand-induced ERBB signalling in breast cancer cell lines, as well as the development of experimental methods suitable for the large-scale analysis of signalling networks. First, an automated protocol for the highly reproducible stimulation of cell lines with growth factors was developed. In parallel, protein microarray technologies were advanced to the quantification of phosphoproteins and resulted in two different assay formats: microspot immunoassays and reverse phase protein arrays. In collaboration with the bioinformatics group, data analysis tools were developed for both platforms. Experiments in ERBB2 overexpressing cell lines, HCC1954 and SKBR3, demonstrated that both ERBB2 targeting monoclonal antibodies, trastuzumab and pertuzumab, did not efficiently prevent ligand-induced signalling in vitro. Moreover, the combination of both antibody therapeutics did not result in improved efficacy. However, combining a single therapeutic antibody with the EGFR inhibiting small molecule erlotinib significantly downregulated ligand-induced signalling. Furthermore, treatment of proliferating cells with the combination of trastuzumab and erlotinib resulted in a dephosphorylation of the ribosomal protein S6 and the cell cycle regulator protein RB resulting in cell cycle arrest. Thus, the combination of erlotinib with trastuzumab could be postulated as potential therapy for the treatment of ERBB2-positive breast cancer patients. A comparative analysis of ERBB signalling in four cell lines, MCF7, BT474, HCC1954, and SKBR3, revealed that the phosphorylation of the ribosomal protein S6 is a strong predictor to analyse the activation status of signalling networks since the S6 protein integrates signals from the MAPK as well as the PI3K pathway, the two major pathways downstream of ERBB receptors. Due to differential ERBB receptor expression or additional oncogenic mutations, therapeutics affected ERK1/2 and AKT signalling to different extents in the four cell lines whereas the S6 phosphorylation reflected reliably the cellular response on exogenous perturbations.
In the present study, I profiled the expression pattern of different stages of six colorectal cancer and adenoma cell lines (SW1116, SW480, SW620, Co115, KM20L2, and LT97 in comparison to normal colon cell line CCD-18co). In our expression profiling data, we have found that galectin-4 was among the genes that are significantly upregulated in LT97 and KM20L2. We investigated galectin-4 upregulation as a signature of bad prognosis in colorectal cancer cell lines. In addition, we identified one possible mechanism of galectin-4 upregulation which is associated with a twin SNPs in the upstream sequence and the first intron. From the sequencing results of 115 patients, 26 out of the 115 (22.6%) were found to have the two SNPs together (ss217320370 and rs73933062), while the other patients did not carry any of these two SNPs. Therefore, we firstly showed that ss217320370 C>A at position 11572034 (a novel SNP was identified in the present study) and G>A at position 11571652 (rs73933062) are always together in the same individual (twin SNPs). Since the twin SNPs could potentially be associated with galectin-4 upregulation via deletion and insertion of new transcription factor binding sites, the twin SNPs may have medical impact in colorectal cancer patient. In parallel, another project was carried out to establish transcription factor protein. In conclusion, upregulation of galectin-4 was found to be associated with bad prognosis of colorectal cancer. In addition, two SNPs (ss217320370 and rs73933062) were found to be associated with galectin-4 upregulation, which might be referred to the changing in the binding sequence of the regulatory elements. Using galectin-4 promoter with the twin SNPs was useful in setting up TFs-array to detect DNA-protein interactions, since the microarray result was concordant with pull down-mass spectrometry analysis of galectin-4 promoter.
Epigenetische Veränderungen können zur Entstehung und Progression von Krebs beitragen. Aberrante DNA-Methylierung von CpG-reichen Abschnitten der DNA in Promotorregionen kann zur Repression von Tumorsuppressorgenen oder Aktivierung von Onkogenen führen. In dieser Arbeit wurden zwei verschiedenen Tumorentitäten, die Chronische Lymphatische Leukämie (CLL) und das Medulloblastom, mittels aPRIMES, einer neuen Methode zur genomweiten Analyse von DNA-Methylierung, untersucht, um neue epigenetische Veränderungen zu identifizieren, die zur Pathogenese beitragen können. CLL ist eine neoplastische Erkrankung der B-Zellen und ist charakterisiert durch Apoptoseresistenz und die Akkumulation von reifen B-Zellen klonalen Ursprungs in peripherem Blut, Knochenmark und Lymphknoten. Hier wurden in allen untersuchten Patienten Veränderungen der DNA-Methylierung gegenüber den Kontrollen gefunden. Viele der aberrant methylierten CpG-Islands waren mit Genen assoziiert, die krebsrelevante Funktion besitzen. Durch Expression Profiling konnte gezeigt werden, dass die Expression einiger dieser Gene ebenfalls dereguliert war. Außerdem konnte ein diagnostischer Marker, der Methylierungsstatus des CpG-Islands CpG002172, identifiziert werden. Beim Vergleich von Patientengruppen mit unterschiedlicher Prognose zeigte sich, dass Patienten mit einer aggressiveren Form der CLL eine weit höhere Anzahl von aberrant methylierten CpG-Islands aufwiesen als Patienten mit guter Prognose, und dass sich die Methylierungsmuster dieser Gruppen signifikant unterscheiden. Außerdem konnte in funktionellen Analysen demonstriert werden, dass die Aktivität des PI3-Kinase-Signalwegs und die Expression des in diesen beiden prognostischen Subgruppen differenziell methylierten und exprimierten Gens MTP18 zur Variabilität bezüglich der Prognose beitragen könnte. Das Medulloblastom ist ein aggressiver Gehirntumor, der vor allem im Kindesalter auftritt. Er zeichnet sich durch eine hohe Proliferationsrate aus, ist stark invasiv und bildet Metastasen. In dieser Arbeit wurden zwei Medulloblastom-Mausmodelle (Ptch+/- und Ptch+/-;Nos-/-) der Methylierungsanalyse mit aPRIMES unterzogen. Die Dopplemutante Ptch+/-;Nos-/- weist eine gegenüber der Ptch+/--Einzelmutante höhere Tumorinzidenz und eine geringere Überlebensrate auf. Beim Vergleich der Cerebelli juveniler und adulter Mäuse wurde eine in den adulten Mäuse hypermethylierte CpG-reiche Region identifiziert, die viele regulatorische piRNAS (piwi-interacting RNA) enthält, die im sich entwickelnden Embryo exprimiert werden und in gene silencing involviert sind, vor allem in die Inaktivierung von Transposons. Beim Vergleich von gesunden Cerebelli und Tumorgewebe wurde Mcm5 als Kandidat identifiziert. Dieses Gen kodiert einen Replikations-Initiations-Faktor und könnte somit zur hohen Proliferationsrate von Medulloblastomzellen beitragen. Außerdem ist es in der Lage, p53-vermittelten Wachstumsarrest aufzuheben. Zwischen den untersuchten Maus-Tumormodellen wurden keine signifikanten Unterschiede im DNA-Methylierungsmuster gefunden. DNA-Methylierung spielt hier also - anders als bei der CLL - wahrscheinlich keine entscheidende Rolle bei der unterschiedlichen Aggressivität der Tumore. Zusammenfassend konnten in beiden untersuchten Entitäten Veränderungen der DNA-Methylierung gefunden werden, die zur Pathogenese beitragen können, im Falle der CLL möglicherweise auch zu der Variabilität bezüglich Prognose und Symptomatik.
Malignant melanoma is a very aggressive tumor with a high metastatic potential and persistently increasing incidence rate. The low efficacy of conventional chemotherapy and radiation demands for the development of new approaches. Several new strategies take advantage of the strong intrinsic immunogenicity of the tumor that in principle allows autologous Natural killer (NK) cells and T cells to recognize and kill melanoma cells. One of the key receptors involved in the anti-tumor immunity is NKG2D, expressed on NK cells and CD8+ T cells. So far, eight surface ligands for this receptor have been identified in humans, belonging to the MIC and ULBP molecule families. Interaction of NKG2D with its surface ligands activates and costimulates the cytotoxic activity of NK cells and T cells, respectively. Expression of NKG2D ligands (NKG2DL) is known to be induced upon cell stress and moderate expression of NKG2DL can also be observed on tumor cells. Thus developing strategies that induce NKG2DL expression on tumor cells might be helpful to enhance anti-tumor immune responses, but as a prerequisite the mechanisms of NKG2DL regulation have to be elucidated. Proteasome inhibition causes so-called proteotoxic stress by an accumulation of unfolded proteins in the cell. As proteasome inhibitors are currently tested in melanoma therapy, the aim of the present study was to identify the impact of proteasome inhibition on NKG2DL expression in human melanoma cells. It was observed that treatment with the proteasome inhibitor MG132 strongly up-regulated the surface expression of the NKG2DL MICB on melanoma cells. Inhibitor treated cells contained elevated levels of MICB mRNA. MICB promoter driven luciferase reporter gene assays demonstrated that this up-regulation was dependent on transcription. Mutation of a heat shock factor 1 (HSF1) binding site within the MICB promoter region abrogated induction of transcription by MG132. Indeed, an enhanced binding of HSF1 to the MICB promoter in MG132 treated cells was demonstrated by chromatin immunoprecipitation (ChIP). Moreover, transfection of melanoma cells with a constitutively active HSF1 variant strongly stimulated MICB promoter driven reporter gene expression, whereas siRNA-mediated down-regulation of HSF1 blocked MICB induction upon proteasome inhibition. Interestingly, while over-expression of constitutive active HSF1 in the melanoma cells stimulated MICB promoter driven reporter gene expression, it did not enhance the transcription of endogenous MICB in melanoma cells, suggesting that under “normal conditions” HSF1 could not efficiently access the MICB promoter. Ubiquitination of histone H2A is known as an epigenetic mechanism of gene silencing. ChIP experiments demonstrated that ubiquitinated histone H2A is associated with the MICB promoter and that treatment of melanoma cells with MG132 resulted in a loss of H2A ubiquitination. This leads to the conclusion that proteasome inhibition elicits MICB expression by two events: down-regulation of the ubiquitination level of H2A, which controls promoter accessibility, and activation of HSF1 which then binds the MICB promoter and induces its transcription.
Chromosomes consist of a chain of nucleosomes, in which DNA wraps almost twice around a histone protein core. Nucleosomes are stable complexes and their position along the DNA regulates DNA accessibility. The underlying mechanisms of this process are still not understood well. In this thesis, molecular dynamics, steered molecular dynamics and Monte Carlo simulations were conducted to elucidate nucleosome organization and the folding of nucleosome chains into chromatin fibers at different length scales. The all-atom resolution of molecular dynamics simulations revealed a novel map of histone-DNA interaction sites extending experimental findings. By applying external forces the complete DNA unwrapping from the protein core at atomic resolution was investigated. This revealed intermediates of the pathway and an important contribution of the unstructured histone tails to nucleosome stability. Simulations of stretching coarse-grained chromatin fibers showed that experimental force-extension curves alone are insufficient to identify fiber geometry parameters and internucleosomal interaction strength. The chromatin fiber model was extended by a new description for DNA electrostatics to enable the translocation of nucleosomes within the fiber. The effect of this process on the stability of the fiber was strongly dependent on its geometry.
Die somatische Gentherapie mit retroviralen Vektoren konnte erfolgreich zur Behandlung monogenetischer Erbkrankheiten eingesetzt werden. Jedoch traten bereits in 3 klinischen Gentherapiestudien schwerwiegende vektorinduzierte Nebenwirkungen auf. Integrationsstellen (IS)-Analysen erlaubten die Detektion von Integrationen in oder in der Nähe von Protoonkogenen, die zu einer Überexpression der Gene und zur malignen Entartung der betroffenen Zellen führten, an deren Folgen 2 der 7 erkrankten Patienten verstarben. Umfassende Analysen der Vektor-IS und deren Einfluss auf zelluläre biologische Prozesse sind daher von größter Wichtigkeit und können dabei helfen, mögliche Risiken schon frühzeitig auf der molekularen Ebene zu erkennen. Die Bestimmung der IS erfolgte in den untersuchten klinischen Gentherapiestudien mithilfe der linearen amplifikationsmediierten PCR (LAM-PCR). Zur Verbesserung des zugänglichen Anteils der IS wurde ein mathematisches Modell entwickelt, das die genomische Zugänglichkeit von IS in Abhängigkeit der verwendeten Restriktionsenzyme a priori berechnet. Weiterer Bestandteil meiner Arbeit war die Etablierung einer nicht restriktiven (nr) LAM-PCR, die eine IS-Analyse ohne die Verwendung von Restriktionsenzymen ermöglicht. Die im Rahmen dieser Arbeit durchgeführte vergleichende IS-Analyse in Kombination mit der Sanger Sequenzierung von 5 klinischen (2547 IS) und 3 präklinischen (1316 IS) gammaretroviralen Studien zeigte beeindruckende Übereinstimmungen. So wurden über 70% aller IS in genkodierenden Bereichen detektiert mit einer Anhäufung um die Transkriptionsstartstelle (TSS, 23%-39%). Weiterhin konnten wir die Protoonkogene MDS1-EVI1 (108 IS), PRDM16 (37 IS), LMO2 (13 IS), CCND2 (12 IS) und SETBP1 (10 IS) als gemeinsame bevorzugte Integrationsorte beobachten. Ein weiterer Fokus stellten die Klonalitäts- und pharmakokinetischen Analysen der Proben von insgesamt 9 Patienten aus zwei X-CGD, einer ADA-SCID und einer WAS gammaretroviralen Gentherapiestudie dar, die über einen Zeitraum von bis zu 5 Jahren nach Therapie erfolgten. In allen untersuchten Studien zeigte die (nr) LAM-PCR Analyse gefolgt von der Pyrosequenzierung (GS FLX, > 20000 IS) ebenfalls eine nicht zufällige Verteilung mit einer bevorzugten Integration in genkodierenden Bereichen (47%-72%) und einer Anhäufung der IS um die TSS (8%-16%). Weiterhin wurden ebenfalls bevorzugte Integrationsorte in oder in der Nähe der Protoonkogene MDS1-EVI1 (289 IS), PRDM16 (104 IS), LMO2 (52 IS), SETBP1 (34 IS) und CCND2 (33 IS) detektiert. Mittels LAM-PCR „Sequence Count“ Analysen konnte eine vektorinduzierte in vivo Selektion einzelner MDS1-Klone in 3 der insgesamt 4 X-CGD Patienten beobachtet werden. Reverse Transkriptase (RT)-PCR Untersuchungen zur Genexpression in einem X-CGD Patienten zeigten eine Überexpression der von der Integration betroffenen Gene MDS1-EVI1 und STAT3. In den weiteren Patienten der untersuchten Gentherapiestudien verlief die hämatopoetische Repopulation bis zum letzten analysierten Zeitpunkt polyklonal. Allerdings konnten wir auch in der WAS Gentherapiestudie eine in vivo Selektion eines CCND2- und eines MDS1-Klons über „Sequence Count“ Analyse und qPCR nachweisen. Die Klonalitätsanalysen mittels LAM-PCR/nrLAM-PCR und Hochdurchsatzsequenzierung (Pyrosequenzierung, GS FLX) führten zu einer einzigartigen Datensammlung von insgesamt > 20000 IS aus klinischem Patientenmaterial. Unsere Untersuchungen zeigten, dass herkömmliche retrovirale Vektoren mit aktivem LTR einen sehr signifikanten Einfluss auf die zelluläre Genexpression ausüben. Es bleibt längerfristigen Untersuchungen vorbehalten, zu klären, welche biologischen Auswirkungen die retro- und lentiviralen Vektorsysteme mit selbstinaktivierendem (SIN) LTR auf das Schicksal der transduzierten Zelle haben.
Invasivität stellt einen wesentlichen Aspekt des Krankheitsverlaufs von Lungenkrebs dar. Wechselwirkungen zwischen Krebszellen und umgebendem Gewebe spielen eine wichtige Rolle bei der invasiven Ausbreitung und Metastasierung von Tumorerkrankungen. Das Erstellen von Genexpressionsprofilen von Lungentumoren und angrenzendem Gewebe, könnte helfen, die molekularen Mechanismen der Invasion von Tumorzellen und deren Interaktionen mit den angrenzenden Zellen zu verstehen. In der vorliegenden Studie wurden Analysen von (1) innerem Tumorgewebe, (2) Tumorinvasionsfront, (3) angrenzendem Lungengewebe sowie (4) normalem Lungengewebe von insgesamt 18 Patienten mit Plattenzellkarzinomen der Lunge durchgeführt. Hierbei wurden im Wesentlichen die Unterschiede in der Genexpression der verschiedenen Areale pro Patient ermittelt. Ziel war es, mittels Oligonukleotidmicroarray-basierter paralleler Transkriptmessung und dem TaqMan Low Density Array-Format zur semiquantitativen Bestimmung von MicroRNAs, neue molekulare Marker zu identifizieren. Besonderes Interesse galt hierbei dem invasiven Prozess von Krebszellen, sowie der Reaktion des angerenzenden Gewebes. Unter Verwendung von lasergestützter Mikrodissection, sowie einem Protokoll zur linearen Amplifikation von Gentranskripten (T7-basierend) und Oligonukleotidmicroarrays, wurden 13 Gene identifiziert, die eine differentielle Expression zwischen invasiver Tumorfront und innerem Tumorbereich zeigen. Eine zusätzliche Auswertung zu zellulären Signalwegen durch die Ingenuity® Software, ergab eine Überrepräsentation der Eikosanoid-Signalkaskade. Dies beinhaltete eine erhöhte Genexpression von Prostaglandin E Synthase und Prostaglandin F Synthase in Tumorarealen, sowie die erhöhte Genexpression von korrespondierenden Rezeptoren in ausschließlich tumorbenachbartem Lungengewebe. Die Proteine CCL19, APLNR und GIMAP7, nebst weiteren Proteinen zur Synthese und Signalverarbeitung von Prostaglandinen, wurden durch immunhistochemische Methoden validiert. Demnach könnten Prostaglandin E und F entscheidende Signalmoleküle für die Wechselwirkungen zwischen Krebszellen und umliegendem Gewebe sein. Neben diesen Kandidatengenen wurden in dieser Studie auch verschiedene MicroRNAs im Zusammenhang mit Lungenkrebs identifiziert. Hsa-mir-196a war hierbei in invasiver Tumorfront vergleichsweise geringer exprimiert als in inneren Tumorbereichen. Des Weiteren war Hsa-mir-650 als einzige MicroRNA spezifisch für Lungengewebe, welches dem Tumor angrenzt. Zudem zeigten insgesamt 66 MicroRNAs eine differentielle Expression zwischen Tumor und normaler Lunge. Die Expressionsmuster von Hsa-mir-196a, Hsa-mir-650 und Hsa-mir-224 wurden durch MicroRNA-FISH verifiziert. Folglich könnten Hsa-mir196a und Hsa-mir650 eine entscheidende Rolle bei der Interaktion zwischen Tumor und Mikroenvironment spielen.
Summary Deregulation of factors involved in the epigenetic regulation of gene expression is a hallmark of cancer. In this dissertation, DNA methylation and microRNA (miRNA) expression, as two components implicated in epigenetic regulation, were studied in breast cancer. In the first study, the establishment of a DNA methylation signature for breast cancer was aimed at, based on the early occurrence and stability of abnormal DNA methylation patterns in tumors. Specialized oligonucleotide microarrays were developed and optimized to screen DNA methylation patterns of the candidate loci associated with breast cancer. The assay was applied to analyze DNA methylation patterns of breast cancer and control samples. The profiling data was subjected to multiple bioinformatic analyses in order to identify a DNA methylation signature with appropriately high potential for diagnosis. Methylation patterns of CpG sites associated with two genes, SFRP2 and GHSR, were identified as promising markers. Up-regulation and activation of estrogen receptor α (ERα) signaling is a common feature of almost 70% of breast cancers. However, our understanding of the molecular mechanisms underlying deregulation of this signaling pathway is scarce. In the second study, based on miRNA profiling data of human mammary cell lines, miR-375 was identified as an overexpressed miRNA in ERα-positive cells. Analysis of the miRNA locus revealed that miR-375 overexpression is mainly caused by the loss of epigenetic marks, such as H3K9me2 and local DNA hypomethylation, which, in turn, triggers the dissociation of the transcriptional repressor CCCTC-binding factor (CTCF) from the promoter and enables interactions of ERα with regulatory regions of miR-375. Inhibition of miR-375 in ERα-positive MCF7 cells resulted in reduced ERα activation and cell proliferation. In addition, RASD1, an estrogen inducible gene, was identified as a miR-375 target mediating miR-375 effect on ERα. These data indicate the existence of a positive feedback regulation between ERα and miR-375. The methylation signature identified shows a promising potential to be applicable for diagnosis/risk assessment of breast cancer. Furthermore, our findings from miRNA study provide significant insight into the deregulation of ERα pathway, which may open new therapeutic strategies for breast cancer.
Metabolic adaptations of cancer to scarce oxygen conditions are believed to contribute to the tumor promoting effect of hypoxia. To assess this issue in the context of human papillomavirus induced cervical carcinogenesis, the hypoxic regulation of the glycolytic enzyme glyceraldehyde-3-phosphate dehydrogenase (GAPDH) was investigated in non-tumorigenic HPV-positive HeLa x fibroblast hybrid cells (444), their tumorigenic segregants CGL 3 and the parental homologues IMR 90 and HeLa. 24 hours hypoxia lead to a transcriptional upregulation of GAPDH only in non-tumorigenic cells but not in their tumorigenic counterparts. As shown by ChIP analysis, the hypoxic increase of GAPDH was mediated by the transcription factors Net and HIF-2α. Their binding to the GAPDH promoter was augmented upon hypoxia exclusively in non-tumorigenic cells. Moreover, GAPDH-reporter assays revealed a synergistic trans-activating effect of Net and HIF-2α only in non-tumorigenic cells which was further enhanced by hypoxia. Intriguingly, GAPDH acts as a trigger between cell death and survival. To investigate whether the differential hypoxic regulation of GAPDH in non-tumorigenic and tumorigenic cells reflects their resistance to hypoxic conditions, cell viability was monitored by determining the cellular ATP content and by FACS analysis. Indeed, the hypoxic increase of GAPDH correlated with a better cell viability in non-tumorigenic 444 cells. Moreover, FACS assays revealed different responses to hypoxia in tumorigenic CGL 3 and HeLa cell. While HeLa substantially increased apoptosis upon hypoxia, CGL 3 underwent a different type of cell death, possibly necrosis. Apoptosis in HeLa was likely caused by an altered ROS homeostasis, as this cell line did not show the expected hypoxic increase of oxygen radicals. In contrast, CGL 3 probably died of irreversible energy depletion, as they depicted the lowest ATP levels of all tested cell lines upon hypoxia. Another factor which might influence hypoxic survival are the viral oncoproteins E6 and E7. This study determined complete silencing of their expression upon hypoxia in both tumorigenic and non-tumorigenic cell lines. The main regulator of HPV transcription, the cellular transcription factor AP-1, was not responsible for this effect, as neither its dimeric composition nor the expression of its cognate subunits changed upon hypoxic treatment. Taken together, this study indicates a dysregulation of hypoxic GAPDH expression in cervical cancer cells which may influence survival of energy stress upon hypoxia. Whether the silencing of the HPV oncoproteins upon hypoxia contributes to this observation requires further investigation.
The transcription factor nuclear factor-kappaB (NF-kappaB) plays a key role in the immune system by controlling lymphocyte survival and activation. Conversely, aberrant NF-kappaB activity has been implicated in several lymphoid malignancies and contributes to a variety of autoimmune disorders. While multiple kinases and phosphorylated target proteins that induce NF-kappaB activity have been identified, the molecular machinery involved in the termination of antigen receptor-mediated NF-kappaB activation is only partially understood. Since signal transduction from activated receptors to NF-kappaB largely relies on phosphorylation events, phosphatases are expected to play a major role in the modulation and termination of NF-kappaB activity. Therefore, the current study aimed at systematically defining phosphatases that are involved in T cell receptor (TCR)-induced NF-kappaB signaling. To this end, an RNA interference (RNAi) genetic screen has been adopted based on a novel NF-kappaB-dependent reporter system. Using this approach, several NF-kappaB-modulating phosphatases were identified among which the protein phosphatase 4 regulatory subunit 1 (PP4R1) was confirmed as a central negative regulator of NF-kappaB activity in T lymphocytes. PP4R1 expression is strongly upregulated in primary human T lymphocytes upon activation. PP4R1 specifically binds to the inhibitor of NF-kappaB kinase alpha (IKKalpha) and the catalytic subunit PP4c, thereby directing PP4c phosphatase activity to dephosphorylate and inactivate the IKK complex. Accordingly, PP4R1 silencing causes sustained and increased IKK activity and T cell hyperactivation as reflected by enhanced induction of NF-kappaB target genes and secretion of cytokines. Conversely, PP4R1 overexpression significantly impairs NF-kappaB activation upon TCR stimulation, but does not affect AP-1 signaling. Furthermore, PP4R1 was found to be downregulated in a subset of malignant T lymphocytes derived from patients with Sézary syndrome, a severe form of cutaneous T cell lymphoma (CTCL). PP4R1 deficiency causes constitutive IKK/NF-kappaB signaling and is required for survival of NF-kappaB-addicted CTCL cells. In summary, the present work identified PP4R1 as a central gatekeeper of IKK activity and as a suppressor of T cell activation and lymphoma survival. These findings expand our current knowledge of NF-kappaB signal transduction and contribute to a more precise molecular understanding of NF-kappaB regulation in health and disease.
Cellular differentiation is a complicated and highly important system in all multicellular organisms. The remarkable aspect about differentiation is that the multitude of different and highly specialised cell types are all descendant from one cell, the zygote. Not surprisingly differentiation is a highly regulated process. A complicated interplay of environmental signals and intracellular regulation defines the ultimate mature state of all cell types. In this work a method was developed that can analyse differentiation trees computationally. The development of the method was guided by three questions. Do microarrays contain enough information to retrace steps in differentiation? Can this information be used to validate proposed differentiation paths? Can this information be used to compare differentiation in different contexts? The method starts from microarray data and uses a combination of methods to identify the most likely differentiation tree out of all possibilities. The method has two components, one component identifies the most likely conformation using a scoring system. The other component identifies the most likely root node using a comparison system. The conformation scoring system relies on transcriptional changes in previously defined subnetworks, all possible differentiation conformations are tested in a manner similar to maximum parsimony. Maximum parsimony is used in molecular phylogeny to score possible evolutionary trees, a problem similar to the one tackled in this work. Root node identification is done using a value calculated based on within cell type gene expression correlations, high values indicate the cell is less mature. The method was tested on microarray data from the myeloid lineage of hematopoiesis. The datasets are comprised of expression data taken from four different cell types: Hematopoietic Stem Cells, Common Myeloid Progenitors, Granulocyte Monocyte Progenitors and Megakaryocyte Erythrocyte Progenitors. Data was gathered from healthy donors and patients suffering Chronic Myeloid Leukemia and Multiple Myeloma respectively. The method performed well, in most cases the correct differentiation tree could be identified. This indicates that there is indeed enough information present in microarray data to retrace differentiation. Interesting results where seen for the root node identification component. When analysing the dataset taken from patients with CML, the method predicted known differences in stemness in that particular cancer.
Mit einer tripelquantengefilterten (TQF) Natrium-MR-Messung kann das Signal von Natrium-Ionen isoliert werden, die in ihrer Beweglichkeit durch Wechselwirkung mit makromolekularen Strukturen etwa im intrazellulären Kompartiment eingeschränkt sind. Das TQF-Signal ist jedoch vergleichsweise schwach, und bei Inhomogenitäten im Grundmagnetfeld B0 kann es aufgrund von destruktiver Interferenz der Signalkomponenten zu Auslöschungen kommen, wenn wie in der üblicherweise verwendeten Dreipuls-Sequenz kein zusätzlicher Refokussierungspuls geschaltet wird. In der vorliegenden Arbeit wird die Abhängigkeit der TQF-Signalintensität von den Startphasen des zur Tripelquantenfilterung eingesetzten Phasenzyklus hergeleitet. Eine neue Methode zur Korrektur von Artefakten aufgrund von B0-Inhomogenität wird vorgestellt, die durch eine adäquate Wahl der Startphasen nur zwei TQF-Aufnahmen benötigt, solange die B0-Inhomogenität O nicht zu stark und die Pulsbreiten tp nicht zu lang sind (3 O tp << 1). Verglichen mit einer früheren Methode zur B0-Inhomogenitätskorrektur kann damit entweder die Meßzeit halbiert oder in den korrigierten TQF-Aufnahmen ein bis zu 30% höheres Signalrausch-Verhältnis gemessen werden. Nach dem ersten Puls läßt sich bei einem Spin-3/2-Kern eine Mehrquantenfilterung zwischen geraden und ungeraden Kohärenzordnungen durch die Wahl der Startphasen realisieren, wenn die Bedingung 3 O tp << 1 erfüllt ist. In diesem Fall kann auf einen sonst zusätzlich benötigten Phasenzyklus verzichtet und die Meßzeit halbiert werden. Eine Filterung von Kohärenzordnungen nach dem zweiten Puls ist allerdings allein über die Einstellung der Startphasen nicht möglich.
Die fehlerhafte Stilllegung von Tumorsuppressorgenen durch Hypermethylierung ihrer Promotorregion ist ein häufig beobachtetes Phänomen in Krebszellen. Die epigenetische Therapie verfolgt das Ziel, die krebsassoziierte Methylierung zu entfernen und auf diese Weise die entarteten Zellen in ihren Normalzustand zurückzuversetzen. Die am weitesten entwickelten demethylierenden Wirkstoffe sind die DNA Methyltransferase-Inhibitoren 5 Azacytidin (Azacytidin) und 5-Aza-2‘-Deoxycytidin (Decitabin). Beide Wirkstoffe wurden für die Behandlung des Myelodysplastischen Syndroms, einer Vorstufe der Leukämie, zugelassen. In welchem Maße neben epigenetischen Effekten auch nicht-epigenetische zytotoxische Effekte den klinischen Erfolg von Azacytidin und Decitabin beeinflussen, ist nicht eindeutig erforscht. Ein genaues Verständnis der Wirkungsweise von Aza¬nukleosiden bildet jedoch die Voraussetzung für eine Optimierung der epigenetischen Therapie. In der vorliegenden Dissertation wurden die zytotoxischen Effekte beider Wirkstoffe in einer epigenetischen Modellzelllinie analysiert und ihre Auswirkungen auf die Demethylierungs-effizienz auf globaler und genspezifischer Ebene charakterisiert. Die Ergebnisse zeigen eine konzentrationsabhängige DNA-Demethylierung für Azacytidin und Decitabin, wobei Decitabin die DNA schneller und effizienter demethylierte als Azacytidin. Beide Wirkstoffe lösten einen G2-Arrest im Zellzyklus sowie die Induktion von DNA-Doppelstrangbrüchen aus. Dabei waren die zytotoxischen Effekte nach Azacytidin-Behandlung stärker als nach Decitabin-Behandlung. Zusätzlich führte die Behandlung mit Azacytidin zu der Einleitung apoptotischer Signalwege. Interessanterweise zeigten die Analysen eine direkte Korrelation zwischen der Stärke der zytotoxischen Nebenwirkungen und der Effizienz der DNA-Demethylierung. Anhand Array-basierter genomweiter Methylierungs¬¬analysen wurde außerdem festgestellt, dass Decitabin etwa 74 % der Gene demethylierte, die auch durch Azacytidin demethyliert wurden. Dabei waren die Wirkstoff-induzierten Demethylierungs-muster reproduzierbar und hochspezifisch. Die präferenzielle Demethylierung von CG-Dinukleotiden außerhalb von CpG-Inseln sowie moderat methylierter CGs, die nicht mit Komponenten des Polycomb-Komplexes PRC2 assoziiert sind, deutet auf eine spezifische und sequenzabhängige DNA-Demethylierung hin. Wirkstoffinduzierte Demethylierungsmuster zeigten außerdem eine große Ähnlichkeit zu Methylierungs-mustern in Zellen mit inaktiviertem DNMT1-Enzym. Interessanterweise führte die gleich-zeitige Inaktivierung von DNMT1 und DNMT3B zu einem synergistischen Effekt, der eine effektive Demethylierung krebsassoziierter Gene begünstigte. Die Ergebnisse dieser Dissertation bilden eine wichtige Grundlage zum Verständnis Wirkstoff-induzierter DNA-Demethylierung und befürworten die Entwicklung spezifischer Hemmstoffe für DNMT1 und DNMT3B zur Optimierung der epigenetischen Krebstherapie.
Cytokines belonging to the TGF-beta family ubiquitously participate in several cellular processes and elicit cell-context specific responses in various cell types. In recent years, attention has been drawn to understand the TGF-beta1-dependent signalling cascades which alter the differentiation state of epithelial cells, especially the de-differentiation of an epithelial cell into a mesenchymal-like cell type, also referred to as EMT (epithelial-mesenchymal transition). EMT-processes, characterized by the loss of E-cadherin expression, loss of cell-cell adhesion, and an enhanced cellular mobility have originally been described as developmental processes, essential for gastrulation and mesoderm development as well as the formation of migratory neural crest cells. Nowadays, regardless of the original description known from developmental biology, the term ‘EMT’ is used to describe several changes of epithelial cells into fibroblastoid-like cells. Partially, this is due to the use of equivocal markers that aim to define an EMT-process. Under pathological conditions, EMT-like processes have been proposed to result in organ fibrosis and to participate in cancer progression, though this is still a matter of intense scientific debate. Nevertheless, in-vitro as well as in-vivo studies of cytokine induced EMT-associated processes have critically contributed to the identification and characterization of factors that regulate cell plasticity and to a better understanding of the complex cytokine-induced changes in epithelial differentiation. In this work, using high-throughput microarray techniques, the Forkhead factor FoxQ1 was identified as transcriptionally induced in a TGF-beta1-responsive cell culture model of cytokine-induced EMT-like progression, suggesting a potential impact of FoxQ1 expression in the modulation of epithelial plasticity. Subsequent RNAi-based functional analyses revealed that FoxQ1 influences epithelial plasticity by affecting the arrangement of cytoskeletal proteins, the formation of cell-cell contacts, and junction protein expression (e.g. E-cadherin and Occludin). In addition, FoxQ1 was found to regulate cell proliferation by affecting the expression of Cyclin-dependent kinases and to modify the migratory capacity of epithelial cells. In relation to TGF-beta1 signalling, this work provides evidence that FoxQ1 is induced in a Smad4-independent manner and is a putative downstream target of the transcription factor Zeb1. Transient repression as well as stable overexpression of FoxQ1 remodelled TGF-beta1-dependent alterations of cell morphology and provided evidence that FoxQ1 is a potent mediator of TGF-beta1 signalling. Microarray-based gene expression analyses of TGF-beta1-induced epithelial cells with an impaired FoxQ1 induction indicates that FoxQ1 is a potent mediator of TGF-beta1-dependent gene expression changes, including the differential expression of transcription factors that have previously been linked to the regulation of epithelial plasticity and EMT-like progression.
Die fokussierte Ultraschall-(US)-Therapie (FUS) ist ein nicht-invasives Thermotherapieverfahren, bei dem Gewebe präzise zerstört wird. Zur Überwachung von FUS-Eingriffen wird derzeit die Magnetresonanz-(MR)-tomographie eingesetzt, da sie die Messung der induzierten Temperaturänderungen erlaubt. In dieser Arbeit wurde ein neues System für die MR-geführte FUS-Therapie (MRgFUS) entwickelt, das ein robotisches Assistenzsystem mit einem speziellen FUS Applikator kombiniert. Der Applikator mit integrierter FUS-Quelle wird für die Anwendung frei von oben auf die Haut aufgesetzt. Außerdem wurde er mit einer Hochfrequenzspule ausgestattet, um einen bestmöglichen MR-Signalempfang zu gewährleisten. Das kombinierte System wurde in Phantom- und Tierexperimenten evaluiert, wobei sich eine zu bestehenden MRgFUS-Systemen vergleichbare Zielgenauigkeit von 2-3 mm zeigte. Im Gegensatz zu existierenden Systemen sind allerdings mit dem vorgestellten System neuartige flexiblere Zugangswege für die MRgFUS-Behandlung am Patienten realisierbar. Für die optimierte Überwachung einer MRgFUS-Behandlung wurde im zweiten Teil der Arbeit eine neue MR-Temperaturbildgebungstechnik (Crushed Rephased Orthogonal Slice Selection, CROSS) basierend auf der Temperaturabhängigkeit der Protonresonanzfrequenz (PRF) implementiert. Konventionelle Messtechniken für die PRF-Thermometrie weisen erhebliche Totzeiten auf. Diese Totzeiten wurden genutzt, um durch eine Verschachtelung der Bildaufnahme simultan zwei orthogonale Bildschichten aufzunehmen. Mit Simulationen und Vergleichsmessungen wurde die generelle Funktionalität der CROSS-Technik demonstriert. Im Tierversuch konnten mit der CROSS-Sequenz Temperaturänderungen einer FUS-Behandlung mit einer Genauigkeit von 4 K detektiert werden. Die CROSS-Technik erreicht hierbei eine zeitliche Verbesserung von 40 % gegenüber konventionellen Techniken und gestattet zusätzlich eine Beobachtung des Temperaturfokus simultan in drei Raumrichtungen.
CD4+CD25++Foxp3+ regulatorische T-Zellen (engl. Treg) kontrollieren selbstreaktive konventionelle T-Zellen (engl. Tcon) und andere Zellarten und Erhalten dadurch die periphere Toleranz. Demzufolge kann ein Ungleichgewicht hinsichtlich Quantität oder Qualitiät der Treg-vermittelten Hemmung zu verschiedenen Immunpathologien, z.B. Autoimmunität, führen. Die Aufklärung der Mechanismen, die die Treg-Anzahl beeinflussen, bleibt daher eine große Herausforderung zur Etablierung von Therapien. Kürzlich gewonnene in vitro und in vivo Daten lassen auf den Todesrezeptor CD95 (APO-1/Fas) und seinen Liganden CD95L (CD178/APO-1L/FasL) als ein potentielles System bei der Kontrolle der Treg-Anzahl schließen. In einem in vitro T-Zell Todesmodell sind frisch isolierte Tcon CD95-resistent. Nach einer 6-tägigen in vitro Expansion erhöhen sie die CD95 Expression und beginnen nach Restimulierung des T-Zell Antigenrezeptors (engl. TCR) mit der Produktion des CD95L. Anschließendes Binden des endogenen CD95L an CD95 führt zu Suizid/Fratrizid durch den Prozess des aktivierungsinduzierten Zelltods (engl. AICD). Im Gegensatz zu Tcon sind Tag 0 und auch Tag 6 Treg hochsensitiv gegenüber CD95-induzierter Apoptose, zeigen aber keinen AICD nach TCR Restimulierung. In der folgenden Arbeit sollen zwei Punkte hinsichtlich der Apoptose von Treg untersucht werden. Zuerst soll die molekulare Basis für das Fehlen des AICD in Treg in vitro betrachtet werden. Zweitens soll die Sensitivität von Treg gegenüber CD95-vermittelter Apoptose in vivo untersucht werden. Für den ersten Teil ist eine ungenügende CD95L Expression eine plausible Erklärung für den fehlenden AICD bei Treg. Tatsächlich zeigte die Untersuchung der CD95L Menge in Treg nach Stimulierung, dass sie, verglichen mit Tcon, wenig CD95L mRNA und auch Protein exprimieren. Die niedrige CD95L Expression ist weder bedingt durch eine veränderte Kinetik, noch verursacht durch CD95L Spaltung. Auch spielt der zelluläre Aktivierungsstatus keine Rolle, obwohl Treg, im Gegensatz zu Tcon, hauptsächlich Effektor-/Gedächtnis-Zellen sind. Im zweiten Teil wurde die Sensitivität von Treg gegenüber CD95-induzierter Apoptose mithilfe eines Mausmodells in vivo untersucht. CD95-defiziente knochenmarkchimäre Mäuse, die CD95+ T-Zellen enthalten, zeigen nach CD95-Stimulierung kein Leberversagen. Injektion eines agonistischen anti-CD95 Antikörpers reduzierte die Anzahl der Treg in vivo. Zusammenfassend kann die Resistenz von Treg gegenüber AICD in vitro einer niedrigen stimulierungsinduzierten CD95L Expression zugeschrieben werden. Des weiteren zeigen die Mausmodell-Daten, dass Treg in vivo sensitiv gegenüber CD95-induzierter Apoptose sind. Diese Apoptosesensitivität könnte durch CD95L+ Tcon ausgenutzt werden, Treg durch CD95 Stimulierung zu eliminieren, um leistungsstarke Immunantworten zu generieren. Insgesamt tragen diese Ergebnisse zum Verständnis der Mechanismen, die die Treg Homeostase kontrollieren bei.
Assessment of the pulmonary function remains a challenge for the development of suitable MRI techniques due to the unique lung tissue structure and its short effective transverse relaxation time (T2* = 1 ms). In this work, a new method of non-contrast-enhanced lung ventilation and perfusion MRI is presented. A 2D bSSFP pulse sequence (TR/TE/TA = 1.9/0.8/116 ms, 3-7 images/s, FA = 75°, ST = 10 mm, matrix = 128 x 128, GRAPPA 3) was implemented on a 1.5 T MR-scanner. The method uses fast image acquisition and submillisecond echo sampling to enhance the signal intensity in the pulmonary tissue. The proposed technique does not rely on respiratory and ECG-triggering. Application of non-rigid image registration was mandatory to compensate for the breathing motion. The rapid acquisition of time-resolved MR-data allowed observing intensity changes in corresponding lung areas modulated with respiratory and cardiac frequencies. Two different spectral analysis methods, Fourier decomposition (FD) and wavelet analysis (WA) were used to produce ventilation- and perfusion-weighted images by retrieving information associated with both physiological frequencies (FD/WA-MRI). The imaging technique was used in volunteers to test the technical and medical reproducibility. For validation purposes a group of cystic fibrosis patients was examined using FD-MRI and dynamic Contrast-Enhanced MRI. A good correlation between both methods (r = 0.82, P < 0.05) was determined. Animal experiments were conducted for validation of FD-MRI against other imaging modalities (CT and SPECT/CT).
Die humanen beta-Papillomviren HPV5 und HPV8 infzieren spezifsch Keratinozyten der Haut. Beide Typen wurden mit der Entstehung von nicht-melanozytärem Hautkrebs (NMSC) in Verbindung gebracht. Über das zelltransformierende Potential der beta-HPV Onkogene E6 und E7 ist jedoch wenig bekannt. Das Ziel dieser Arbeit war, neue Interaktoren für E6 und E7 zu identifzieren und die Interaktion mit diesen Proteinen hinsichtlich ihrer Funktion und ihres Transformationspotentials zu untersuchen. Unter Verwendung des Yeast-two-hybrid-Systems und mittels GST-Pulldown wurden insgesamt 35 potentielle Interaktoren, davon 13 für E6 und 22 für E7, isoliert. Zwei der Interaktoren, NuMA und Myosin1C, wurden für eine nähere Analyse ausgewählt. Das Nuclear Mitotic Apparatus Protein 1 (NuMA) fokussiert, im Komplex mit Dynein, die Minusenden der Mikrotubuli an den Polen der mitotischen Spindel. Eine Disfunktion des NuMA/Dynein-Komplexes führt zur Defokussion der Spindel und Fehlausrichtung der Metaphasechromosomen. E6 und E7 von HPV5 und HPV8 und NuMA sind im Interphasenukleus kolokalisiert. Nur E7 assoziiert mit NuMA an den Polen der mitotischen Spindel. Diese Interaktion führt in E7-exprimierenden Keratinozyten weder zum Abbruch, noch zu einer messbaren Verlängerung der Mitosephase. Auch eine aus Zellteilungsfehlern resultierende Änderung der Ploidie konnte nicht festgestellt werden. In E6/E7-exprimierenden Zellen treten jedoch vermehrt Zellen mit überzähligen Zentrosomen auf, was auch auf die Rolle von NuMA in der Zentrosomentrennung zurückgeführt werden könnte. Es wird vermutet, dass die E7-NuMA-Assoziation während normaler Mitosen der Seiteneffekt einer primären Funktion in der asymmetrischen Teilung der Basalzellen ist, die der Replikation von HPV dient. NM1, eine nukleare Isoform von Myosin1C, ist in die Transkription ribosomaler Gene durch die RNA-Polymerase I (Pol I) involviert. Das E7-Protein von HPV8, nicht aber von HPV5, assoziiert mit NM1. Diese Bindung wurde durch Koimmunpräzipitation verifiziert. Expression von HPV8 E7 führt zu einer verminderten Pol I-Aktivität und reduziert damit die Synthese von prä-rRNA. Die Experimente zeigen eine Halbierung der prä-rRNa-Konzentration in E7-exprimierenden Zellen, die sich jedoch nicht maßgeblich auf die Mengen maturierter rRNAs auswirkt. Über die Interaktion mit NM1 kann HPV8 die energieaufwendigen Pol I-Transkriptionsvorgänge einschränken, um möglicherweise die in der Zelle vorhandenen Energierecourcen zum eigenen Vorteil zu verteilen. Die Schlussfolgerung aus den Untersuchungen dieser Arbeit ist, dass die Interaktion von E6 und/oder E7 mit NuMA oder NM1 zwar vermutlich nicht zur Transformation von Keratinozyten beiträgt, aber dennoch in Prozessen involviert ist, die für die Infektions- oder Replikationsmechanismen der beta-HPV bedeutend sind.
Ziel der vorliegenden Arbeit war die Entwicklung hochempfindlicher Nachweisverfahren für proteolytische Enzyme. Viele Proteasen nehmen Schlüsselfunktionen in den Metastasierungsprozessen ein, dem größten Problem bei der Behandlung von Krebs. Sensitive Nachweismethoden für proteolytische Aktivität tragen zu einem tiefergehenden Verständnis der bei der Entstehung von Tochtergeschwüren beteiligten proteolytischen Prozesse bei und ebnen somit den Weg zur Entwicklung effektiver Antitumormedikamente. Unter Verwendung modifizierter natürlicher Proteine als Proteasesubstrate konnten zwei einzelmolekülspektroskopiebasierte Detektionsmethoden erarbeitet werden, welche einen sensitiven Nachweis proteolytischer Aktivität erlauben. Während sich das eine Verfahren der Detektion zeitlich korrelierter Fluoreszenzsignale bedient, nutzt das andere funktionalisierte Oberflächen zur Erkennung der Proteaseaktivität. Um Proteinsubstrate fluoreszent markieren zu können, musste eine neuartige Methode etabliert werden, welche die stöchiometrische Modifizierung von Proteinen unter Erhalt ihrer biologischen Funktion ermöglichte. Darüber hinaus gelang die Weiterentwicklung des Smart Probe-basierten Nachweisverfahrens zur sensitiven und spezifischen Diskriminierung von DNA-Punktmutationen durch den Einsatz von Oligonukleotiden, die zur Sonde bei der Anbindung an die Wildtypsequenzen in Konkurrenz stehen. Auf Grundlage der in diesen Arbeiten gesammelten Erfahrungen konnte zusätzlich eine neuartige, auf den speziellen Emissionseigenschaften des Coumarinfarbstoffs Dy-520XL beruhende DNA-Sonde konzipiert werden, welche ebenfalls eine eindeutige und einfache Diskriminierung von Punktmutationen mit hoher Sensitivität erlaubt.
Persistent infection with high-risk human papillomavirus (HPV) types, most frequently HPV16, is a necessary cause of cervical cancer. Correlated with tumor progression, the circular HPV DNA usually becomes integrated into the host cell genome with diverse target sites. HPV DNA integration may induce alterations of flanking cellular genes by insertional mutagenesis that contribute to the multistep process of carcinogenesis. The primary goal of this study was the design of a novel strategy to determine HPV16 DNA integration sites at the sequence level in selected pre-cancerous and cancerous lesions obtained from cervical scrapes. While testing restriction-site PCR for HPV16 DNA integration analysis, cell line MRI-H186 was identified as an interesting case of HPV16-induced insertional mutagenesis of the c-myc proto-oncogene. Associated with HPV16 DNA integration into the c-myc locus, over-expression of c-myc was found at both mRNA and protein levels. In addition, several HPV16 integration variants were characterized at the sequence level. One of these variants is strongly expressed as myc-HPV16 hybrid transcript and MycHPV16E2 fusion protein both unique for MRI-H186. In MycHPV16E2, the amino-terminal part of the c-MYC trans-activation domain is fused to the linker and DNA-binding domain of HPV16 E2. These data strengthen the assumption that insertional mutagenesis, in this case c-myc activation/mutation, contributes to cervical carcinogenesis. For HPV16 DNA integration analysis in clinical samples from which genomic DNA is available only in nanogramme amounts and often degraded, a novel strategy enabling the simultaneous sequencing of multiple DNA samples was developed and examined in the present study. This strategy was named ASP16 because it combines whole genome amplification (A), HPV16 DNA selection (S) and high-throughput pyrosequencing (P) followed by bioinformatics data analysis. Two ASP16 experiments were performed, which have proven the feasibility of the novel strategy. The known 3’ viral-cellular junction sequence of integrated HPV16 DNA in MRI-H186 was identified in both experiments. HPV16 DNA integration sites were determined in clinical samples harbouring high percentages of integrated HPV16 DNA. Cancer-related cellular genes near or at the integration sites, namely Gli1 and Grem2, hold great potentials as candidates for HPV16-induced insertional mutagenesis. Future optimizations of the ASP16 method will focus primarily on increasing the average sequence length for a complete coverage of all possible viral DNA breakpoints in the HPV16 E1/E2 region. Taken together, the ASP16 strategy offers for the first time the opportunity to systematically explore HPV16 DNA integration sites in a multiplex manner in clinical samples obtained from cervical scrapes, with particular respect to low quantity and poor quality of the template DNA. This unique feature is of great interest for the incorporation of HPV16 DNA integration analysis into routine cervical screening programs. Application of APS16 will contribute unequivocally to identify lesions of progressive or highly advanced disease and to obtain further insights into the underlying molecular mechanisms of cervical carcinogenesis.
The CD95 (APO-1/Fas)-mediated apoptotic pathway is one of the well-studied death receptor pathways. CD95 is a highly glycosylated type I transmembrane protein and has a molecular mass of 37.5 kDa. The N-terminal domain of CD95 contains two putative N-linked glycosylation sites at N118 and N136 and posttranslational glycosylation leads to an increase of molecular mass of CD95 to 45–52 kDa. Upon stimulation of CD95, either with its natural ligand CD95L or with agonistic antibodies such as anti-APO-1, a Death-Inducing Signaling Complex (DISC) is formed. The DISC consists of oligomerized, most probably trimerized, CD95, the DD-containing adaptor molecule Fas associated death domain containing protein (FADD), procaspase-8, procaspase-10 and cellular FLICE inhibitory protein (c-FLIP). The interactions between the molecules in the DISC are based on homophilic contacts. The death domain (DD) of CD95 interacts with the DD of FADD while the death effector domain (DED) of FADD interacts with the N-terminal tandem DED of procaspase-8. Binding of procaspase-8 to the DISC results in its autocatalytic cleavage with the formation of the mature caspase-8 which is released into the cytosol to propagate the apoptotic signal. The data presented here show that N-glycosylation of CD95 influences death-inducing signaling complex (DISC) formation and procaspase-8 activation at the CD95 DISC. Treatment with the chemical inhibitors of N-glycosylation tunicamycin and Deoxymannojirimycin (DMM), neuraminidase from Vibrio cholerae and generation of CD95 glycosylation mutants at N136 and N118 show that N deglycosylation of CD95 results in the reduction of caspase-8 processing at the DISC. Modelling of the core CD95 DISC structure and the structure of the CD95 DISC network on the membrane indicated that the glycan attached to N118 could be important for the contacts between neighboring DISCs forming a network. A glycan moiety attached to N136 of CD95 could be important for the complex formation and/or stability as it is located in close proximity to one of the CD95L molecules. The present study shows that the CD95 glycostructure can contribute to the amount of generated caspase-8, which defines cell death initiation. This regulation might be important for cancer cells when a subtle difference in the amount of activated caspase-8 regulates life or death of the cell.
In the thymus a specific subset of thymic stromal cells - medullary thymic epithelial cells (mTECs) - express a highly diverse set of tissue-restricted antigens (TRAs) representing essentially all tissues of the body, which is known as promiscuous gene expression (pGE). This allows self-antigens, which otherwise are expressed in a spatially or temporally restricted manner to become continuously accessible to developing T-cells thus, rendering them tolerant to most self-antigens. The scope of central tolerance is to a large extent dictated by this pool of promiscuously expressed genes. Lack of a single TRA can result in spontaneous organ-specific autoimmunity. Therefore, it is important to define the scope of pGE and parameters/mechanisms that regulate this gene pool. Promiscuously expressed genes display two prominent features: they are highly clustered in the genome and show a preference for TRAs. To link these features we focused on studying genes which are up-regulated in mature mTECs. The analysis was performed in mouse, rat and human in order to assess evolutionary conservation of pGE. Our analysis proceeded from the bioinformatic definition of TRA clusters, gene clustering and homology mapping via gene expression analysis using whole genome arrays to the in depth analysis of selected TRA clusters by RT-PCR at the population level. The mTEC compartment represents a mosaic of clonally derived mTEC clusters undergoing continuous renewal, whereby the sets of genes expressed in single mTECs ultimately add up to a complete representation of the promiscuous gene pool at the population level. Hence, we wanted to elucidate what dictates pGE at the single cell level, i.e. whether it was random or subject to rules of co-expression. We observed that TRAs per se are clustered in the genome in all three species irrespective of structural relatedness or antigenic properties. Most of the clusters are localized in syntenic regions. In the thymus, the promiscuously expressed genes are enriched in TRAs that are partitioned into clusters, again conserved between species. These clusters harbor both TRAs and non-TRAs that are interspersed among each other. TRAs are preferentially regulated over non- TRAs during mTEC differentiation. Moreover, genes within a particular gene cluster are subject to partial co-regulation. Based on these data, we propose these clusters to be the “operational genomic unit” of pGE in the thymus. Single cell studies of a mTEC subpopulation expressing a particular antigen revealed a deterministic component in the regulation of pGE. Co-expression groups in single cells not only defined intra-chromosomal but also inter-chromosomal (e.g. chromosome 1 and 19) gene coregulation. Strikingly, these co-expression patterns correlated with in situ co-localization of the respective chromosomal domains upon mTEC maturation as analyzed by fluorescence in situ hybridization. Taken together, our data show that pGE is highly conserved between species, maps to gene clusters and is governed by certain co-expression rules at the single cell level.
This work describes the interplay between importin-α2 (imp-α2), kelch and importin-β (imp-β) during two developmental periods of the fruit fly Drosophila namely, oogenesis and early embryogenesis. In particular, we emphasize on the role played by Imp-α2 in localizing Kelch to the ring canals (RC) during oogenesis. Imp-α2 is critically involved in RC assembly. In mutant imp-α2 females, the RCs are occluded and dumping of nurse cell cytoplasm into the oocyte is prevented. In the egg chambers, Kelch is synthesized but unable to bind RCs and mediate their opening. kelch mutations produce similar RC occlusion. In wild-type, Kelch strongly decorates RCs, yet Imp-α2 remains in the cytoplasm. Further analyses reveal no direct interaction between Kelch and Imp-α2, suggesting a mechanism by which Imp-α2 acts upon a factor regulating Kelch function (Gorjánácz et al., 2002). The first part of this study focuses on the interactions that take place between imp-α2 and kelch as well as kelch and imp-β . Using a sensitized background we were able to show that genetic interaction could take place between imp-α2 and kelch. Moreover, the interaction between imp-β and kelch is even stronger because we can detect interaction genetically and physically. Analysis of the distribution of Imp-α2 in wild type and kel∆ ovaries indicated an interdependence of Imp-α2 and Kelch in their cellular localization. Confocal analysis showed that the Kelch protein can be detected in preblastodermic embryos. Kelch was found to decorate the centrosomes and the spindle during mitosis although its pattern of distribution is generally distinct from that of Imp-α2 but overlaps during anaphase. The occurrence of both proteins in the nuclei during mitosis suggests that they may to interact. Hence, we suggest a new role for Kelch in mitosis during early embryogenesis. Further analysis showed that Imp-α2ΔIBB, which is unable to bind Imp-β, blocks oogenesis whereas Imp-α2NLSB-, which is able to bind an NLS bearing cargo protein, allows oogenesis to fully proceed in mutant imp-α2 females but subsequently arrests nuclear division in embryos, indicating that Imp-α2 exerts specific functions in distinct processes, such as RC assembly and mitosis. Genetic interaction between Kelch and Imp-β was detected by using the recessive imp-βRE34 allele whose binding affinity for Imp-α2 is affected. Heterozygous kelΔ/imp-βRE34 females, similar to imp-α2D14/imp-βRE34, produced eggs whose development was arrested during early embryogenesis. Moreover, pull-down assays showed that Kelch and Imp-β can physically interact. Based on our results we propose a model, wherein Imp-β could be the mediator between Imp-α2 and Kelch during oogenesis and that binding of Imp-α2 to Imp-β could release Kelch which will be able to gain access to RCs. In conclusion, this study reveals a possible mechanism through which Imp-α2 controls the localization of Kelch to RCs and a new role played by Kelch during early embryogenesis.
L1 wurde ursprünglich als Zelladhäsionsprotein des Nervensystems beschrieben. In den letzten Jahren wurde L1 außerdem als Marker für die Progression von Krebs identifiziert. L1 fördert die Tumorzellinvasion und die Motilität. Darüber hinaus kann es die Metastasierungsfähigkeit erhöhen und das Tumorwachstum in vivo steigern. Als Tumor-assoziiertes Antigen ist L1 daher zur Etablierung einer Antikörpertherapie prädestiniert. Ziel der vorliegenden Arbeit war die präklinische Untersuchung verschiedener gegen L1 gerichtete Antikörper (Ak) zur Anwendung in der Therapie des Ovarialkarzinoms. Zunächst wurden hierfür die biochemischen und funktionellen Eigenschaften von neun neugenerierten Ak untersucht. Alle mAk reagierten spezifisch gegen L1, wobei sie unterschiedliche Epitope erkannten. Eine Kreuzreaktivität mit dem L1-homologen CHL1 konnte dabei ausgeschlossen werden. L1-38.12 erkannte spezifisch die neuronale Form von L1 über ein Epitop im Bereich des Exon 2. Antikörper gegen die erste Ig-Domäne blockierten die homophilische L1-Interaktion. Einige dieser mAk (L1-9.3 und L1-OV198.5) führten zu einer Tumor- und Aszitesreduktion im SKOV3ip-Xenograft-Maus-Modell. Überraschenderweise zeigte nur der IgG2a Isotyp eine signifikant verbesserte Überlebensrate der therapierten Mäuse. L1/IgG2a-Antikörper konnte über die Rekrutierung von Makrophagen in den Tumorbereich, vermutlich über die Interaktion mit aktivierenden Fcγ-R, eine Tumor-reduzierende Wirkung hervorrufen. Eine genomweite Expressionsanalyse der behandelten Tumoren ex vivo ergab einen Zusammenhang zwischen der L1-9.3/IgG2-Behandlung und apoptotischen, angiogenetischen und chemoattraktiven Signal- und Effektormechanismen. Ein weiterer Teil dieser Arbeit beschäftigte sich mit der Generierung humanisierter mAk. Ein chimärisierter ChiL1-9.3 und humanisierte HuL1-9.3 mAk zeigten vergleichbare Bindungseigenschaften und -affinitäten zu L1, wie deren parentaler muriner L1-9.3 mAk. In vivo Behandlungen mit diesen Antikörpern wiesen eine deutliche Reduktion des Tumorwachstums im Maus-Xenograft-Modell auf. Jedoch wurde in vitro kein Zusammenhang mit der antikörper-abhängigen Toxizität gezeigt. Ursache ist vermutlich die Glykosylierungsstruktur am Asn-297 des konstanten Bereichs des mAk. Durch Veränderungen des Expressionssystems wurde ein modifizierter mAk (HuL1-9.3/F2N) generiert, welcher eine konzentrationsabhängige zelluläre Zytotoxizität in vitro zeigte. Diese Ergebnisse begründen, dass eine L1 Antikörpertherapie über immunologische und nicht-immunologische Effektor-Mechanismen agiert. Die hier charakterisierten Antikörper könnten damit ein geeignetes Mittel zur erfolgreichen Behandlung L1-positiver Tumore darstellen.
Diese Arbeit untersucht mittels mesoskopischer Simulationsmethoden das dynamische Verhalten von Makromolekülen in lebenden Zellen. Im Fokus stehen die großen Molekülklassen der integralen Membranproteine und der flexiblen Biopolymere. Im ersten Teil dieser Arbeit wird untersucht welche Auswirkungen ein ‘hydrophober Mismatch’ (HM) mit der umgebenden Membran auf die Dynamik und das kollekive Verhalten integraler Membranproteine besitzt. Dieser geometrische Defekt führt zur Anziehung zwischen Proteinen mit gleichem HM und kann zur vollständigen Separation von Proteinen mit unterschiedlichem HM führen. Basierend auf diesen Ergebnissen schlagen wir ein Model vor, wie Membranproteine in lebenden Zellen verteilt werden. Weiterhin wird untersucht, ob und inwieweit Clustering von Membranproteinen deren Diffusionseigenschaften beeinflusst. Im zweiten Teil wenden wir uns der Bewegung eines flexiblen Polymers durch eine enge Pore zu. Wir untersuchen, wie sich das Translokationsverhalten des Polymers ändert, wenn die Qualität des Lösungsmittels auf beiden oder nur auf einer Seite der Pore verschlechtert wird. Überraschenderweise variiert das Translokationsverhalten im ersten Fall nicht, wohingegen im zweiten Fall eine Beschleunigung der Bewegung durch die Pore beobachtet wird.
