"Microorganisms in nature live in interconnected communities, where the language of biochemistry \r\ncreates means for\r\ncommunicating, fighting, and cooperating with each other. This work investigates \r\none of the \r\nways\r\nfor microbial interactions \r\n-\r\nnutrient exchange. \r\nIt is \r\nfocus\r\ned\r\nprimarily on co\r\n-\r\nmetabolism of \r\nSaccharomyces cerevisiae\r\nand lactic acid bacteria \r\n-\r\nLactococcus la\r\nctis\r\nand \r\nLactobacillus plantarum\r\n-\r\ncommunity whose composition was inspired by co\r\n-\r\noccurrence of yeast \r\nand LAB in \r\na \r\nmultitude of naturally fermented foods. Specifically, \r\nI\r\nw\r\nas\r\ninterested in detecting \r\nmetabolic interactions between budding yeast and lactic a\r\ncid bacteria, identifying transferred \r\nmolecules, exploring metabolic mechanisms of their biosynthesis and excretion, and understanding \r\npossible \r\ncauses\r\nbehind them. \r\nA c\r\nombination of experimental and computational methods \r\nwas used \r\nto understand how nutritio\r\nnal \r\ndependencies shape communit\r\nies\r\nof microorganisms. \r\nFirst step \r\ninvolved \r\ncompos\r\ning\r\na synthetic \r\ncommunity of common laboratory strains of yeast and lactic acid \r\nbacteria\r\n. Following \r\na\r\nseries of \r\nexperiments with chemically defined media,\r\nLAB \r\nrevealed \r\ntheir me\r\ntabolic dependency on\r\nyeast for \r\ngrowth and survival. This m\r\nixed species community appears\r\nto be\r\nstable and is sustained through \r\nthe \r\nflow of small nitrogenous \r\nmolecule\r\ns from yeast to bacteria. Nutrient cross feeding was found to be a \r\nresult of overflow meta\r\nbolis\r\nm in yeast, which release excess\r\ncatabolit\r\nes under particular \r\ncombinations of available nitrogen sources. The o\r\nbserved nutrient excretion involve\r\ns\r\na set of genes \r\nthat regulate yeast nitrogen metabolism when depleted of preferred nitrogen sources. We h\r\nave \r\nrecreated co\r\n-\r\nmetabolism of yeast\r\n-\r\nLAB community, as well as multiple natural bacterial \r\ncommunities, with multi\r\n-\r\nspecies genome\r\n-\r\nscale metabolic modeling. Simulation results demonstrated \r\na \r\nlink between metabolic cross\r\n-\r\nfeeding and species co\r\n-\r\noccurrence, and\r\nproved its high potential \r\nof \r\nthe method \r\nfor predicting metabolite exchange in microbial communities.\r\nIn this project, \r\nthe\r\ninter\r\n-\r\nkingdom model community of wild type microorganisms has been \r\nestablished and characterized. Peculiarities of yeast regulatory n\r\network, in certain media \r\ncompositions, cause “wasteful” excretion of amino acids and other metabolites. This in turn cr\r\ne\r\nates a \r\nstable niche for growth of lactic acid bacteria\r\n, which are\r\nauxotro\r\nphic for multiple amino acids. \r\nD\r\nescribed scenario of metabolic \r\ndependency between yeast and lactic acid bacteria demonstrates \r\nhow survival of one species can be driven by metabo\r\nlic idiosyncrasy of the other.
