Abstract

Biosensoren, die auf einer katalytischen Reaktion basieren, spielen in unserem täglichen Leben eine große Rolle. Ein wichtiges Beispiel ist das Enzym Glucose-Oxidase, wel-ches in Form von Teststreifen täglich weltweit die Blutzuckerbestimmung von Millio-nen Diabetikern sehr erleichtert. In der vorliegenden Arbeit wurden die Struktur- und Funktionszusammenhänge des Phänomens Allosterie für katalytisch aktive RNA-Moleküle am Beispiel des Diels-Alder-Ribozyms untersucht. Dazu wurden molekulare Schalter (Biosensoren) auf Basis eines Diels-Alderase-Ribozyms in Kombination mit einem Theophyllin-Aptamer entwi-ckelt und charakterisiert. Diese Konstrukte sind in der Lage, die Bindung des Arznei-stoffes Theophyllin in ein katalytisches Ereignis umzuwandeln und somit ein Signal zu generieren. Dazu wurden in einem ersten Schritt acht verschiedene Klone, die aus einer vorausge-gangenen allosterischen Selektion stammten, mittels Fluoreszenz- und UV-Spektrometrie, sowie per HPLC-Chromatographie, auf deren allosterisches Verhalten gegenüber Theophyllin charakterisiert. Bei der Fluoreszenzspektrometrie wurde die Reaktion mit linker-gekoppelten Reaktanden (cis-Reaktion), bei der UV-Spektrometrie und HPLC-Chromatographie die Reaktion mit freien Reaktanden (trans-Reaktion) an-gewandt. Der am stärksten allosterisch regulierte molekulare Schalter, MH23, wies ma-ximal eine ca. 70-fache Aktivierung durch Theophyllin für die Reaktion mit linker-gekoppelten Reaktanden auf. Für die echte katalytische Reaktion mit freien Reaktanden wurde eine 3- bis zu 5-fache Aktivierung beobachtet. Im nächsten Schritt wurden zwei allosterische Selektionen auf Basis der SELEX-Technologie (Systematic Enrichment of Ligands by Exponential Enrichment) mit zwei unterschiedlich konstruierten RNA-Bibliotheken, Helix 1 und Helix 3, durchgeführt. Bei den beiden RNA-Bibliotheken handelte es sich jeweils um Diels-Alderase-Ribozyme, an denen das Theophyllin-Aptamer entweder an Helix 1 oder an Helix 3 über einen randomisierten, doppelsträngigen Abschnitt verknüpft war. Während für die RNA-Bibliothek H-I ein kontinuierlicher Anstieg an immobilisierten RNA-Spezies über insgesamt sieben Runden beobachtet werden konnte, war für die RNA-Bibliothek H-III innerhalb von sechs Runden kein Anstieg zu verzeichnen. Ein interessanter Nebenbe-fund waren drei in der Sequenz unterschiedliche Klone aus der RNA-Bibliothek H-I, die alle eine höhere katalytische Aktivität im Fluoreszenzspektrometrischen Assay als das ursprüngliche Diels-Alderase-Ribzoym zeigten. Die Aktivität der Klone war allerdings unabhängig von der Theophyllin-Konzentration. Eine detaillierte Analyse der Sequenzen aller isolierten Klone der letzten beiden Selek-tionsrunden aus beiden Bibliotheken zeigte, dass kein isolierter Klon über ein für die Bindung von Theophyllin intaktes Aptamer verfügte, was die nicht vorhandene Aktivie-rung durch Theophyllin der meisten Klone erklären könnte. Im abschließenden Projekt wurde mittels rationalen Designs und Fluoreszenzspektro-metrischen Assay allosterisch regulierte Diels-Alderase-Ribozyme entwickelt. Das am stärksten durch Theophyllin aktivierte Konstrukt zeigte in der linker-gekoppelten Reak tanden eine ca. 50-fache Aktivierung. Unter den Bedingungen echter Katalyse mitfreien Reaktanden konnte eine 9- bis 15-fache Aktivierung in Anwesenheit von Theophyllin beobachtet werden. Zusammenfassend konnte durch die vorliegende Arbeit gezeigt werden, dass es möglich ist, molekulare Schalter auf Basis des Diels-Alderase-Ribozyms zu entwickeln. Ferner wird die Vielseitigkeit des Diels-Alderase-Ribozyms und von RNA im Allgemeinen durch die Tatsache unterstrichen, dass an zwei räumlich unterschiedlichen Stellen ein Bindungsereignis in ein katalytisches Ereignis umgewandelt werden konnte. Die erhal-tenen Schaltfaktoren waren in der Reaktion mit linker-gekoppelten Reaktanden jeweils höher als für die echte katalytische Reaktion mit freien Reaktanden.

Translation of abstract (English)

Biosensors, based on catalytic reactions do find applications also in our daily life. For example, monitoring the human blood glucose level by commercially available control strips is used by many million people every day. On these strips, an enzyme called glucose-oxidase is immobilized and transforms the amount of glucose present in the blood sample on into a corresponding signal. The signal is indicated afterwards in figures and displays the actual amount of glucose in the sample being applied. The aim of this work was to investigate the realionship between structure and function of the phenomenon allostery for catalytic RNA molecules, exemplified for the Diels-Alderase-ribozyme. Therefore, molecular switches, based on the Diels-Alderase-ribozyme in combination with a theophyllin-aptamer were constructed and characterised. These constructs were able to translate the binding of the widely used drug theopyhlline into a catalytic event and therefore to generate a signal for readout purpose. In a first step, eight different clones that originated from a previous allosteric selection were characterised by two different reaction formats concerning their allosteric behaviour towards theophylline. RNA covalently bound to one of the reactands, was analysed by fluorescence-assay (cis-reaction). RNA with both reactands free in solution was analysed either by UV-spectroscopy or HPLC-chromatography (trans-reaction). A clone called MH23 was found to be activated 70-fold by theophylline for the reaction with one reactand being covalently bound. For the true catalytic reaction with free reactands, MH23 showed a 3- to 5-fold activation by theophylline. In the following step, two allosteric selections, based on the SELEX technology (Systematic Enrichment of Ligands by Exponential Enrichment) with two different constructed RNA-libraries, named H-I and H-III, were conducted. For both libraries, a Diels-Alderase-ribozyme was connected to a theophylline-aptamer via Helix 1 (H-I) or via Helix 3 (H-III). The stem connecting the two domains was a double-stranded stretch of nucleotides for both libraries. In the selection procedure, a continuous increase over seven continuous rounds was found for library H-I, whereas for library H-III no increase over six rounds was found, measured by immobilised RNA species on streptavidin-agarose. Surprinsingly, three isolated clones from RNA library H-I, different in sequence, showed a higher catalytic activity compared to the wild type Diels-Alderase motif for the reaction with covalently bound reactands. But, the activity measured for these sequences was found to be independent from the theophylline concentration applied. A detailed sequence-analysis of all clones isolated from the last two rounds of the allosteric selection revealed that none of them carried a theophylline-aptamer being able to bind theophylline. This could be a possible explanation that almost all clones isolated did no show allosteric behaviour towards theophylline. In the last project, allosterically regulated Diels-Alderase-ribozymes were developed by rational means in the reaction format with one reactand covalently bound to the RNA. The sequence being regulated most by theophylline showed a 50-fold activation for the reaction with covalently bound reactands and a 9- to 15-fold activation for the reaction with free reactands. In summary, it could be demonstrated that one could develop allosteric molecular switches based on the Diels-Alderase-Ribozyme. The molecular switches were able to translate a binding event into a catalytic event at two different positions of the ribozyme. This emphasises the versatility of the Diels-Alderase-ribozyme and RNA, in general. The obtained switch factors each were higher for the reaction with covalentlybound reactands than for the reaction with free reactants.
