Abstract

A curved DNA segment preferentially takes an end loop position in scDNA. This should result in a preferred 3-dimensional scDNA conformation, which was predicted to affect the interaction probability of distant sites on the DNA. The influence of a DNA curvature on long-range interactions in scDNA was characterised by measuring the kinetics of the intramolecular crosslink formation of two specifically biotinylated sites via streptavidin. DNAs were labeled with triplex forming oligonucleotides (TFOs) modified with biotin. The biotinylation sites were located in the flanking regions with respect to sequence induced curvature. Local concentrations jM of one biotinyated position in the vicinity of the other and intramolecular rate constants were determined. The measured jM-values were compared to computer simulations of the analyzed DNAs. For scDNA without curvature the experimental and simulated values agreed almost exactly. Furthermore, jM decreased in quantitative agreement with the simulations by increasing the degree of asymmetry of the label positions with respect to the curvature. A rather small increase of jM in DNAs with curvature as compared to a control without curvature was, however, in contradiction to the simulation, where a substantially stronger effect was expected. This is most likely due to a sterical hindrance of an initially bound strept-POD in the superhelix. The effect was apparent only in scDNA with curvature, since in such a molecule internal motions are reduced due the end loop position of the curvature. The findings suggest that a local curvature in scDNA influences interactions of sites on the DNA over long distances.
