Abstract

In dieser Arbeit wird die Streckung und Kompaktierung einzelner 30-nm-Chromatinfibern mit Hilfe von Monte-Carlo-Simulationen untersucht. Die DNS wird als flexible Polymerkette mit einer Debye-Hückel-Elektrostatik approximiert und basiert auf dem „Zwei-Winkel-Modell“. Nukleosomen werden durch oblate Ellipsoide repräsentiert, die bei physiologischer Salzkonzentration über ein attraktives Gay-Berne-Potential wechselwirken. Die Strecksimulationen von 100 Nukleosomen langen Fibern zeigen, dass ein Anstieg des Torsionswinkels bzw. ein Abfall der Repeatlänge, des Öffnungswinkels oder vorhandene Linker-Histone zu steiferen Fibern führen. Persistenzlängen und Streckmodule stimmen mit experimentellen Daten überein. Schließlich demonstriere ich, dass die Chromatinfiber wesentlich widerstandsfähiger gegenüber der Dehnung als gegenüber der Biegung ist. Die Entfaltung der Chromatinfiber bei niedrigen Salzkonzentrationen wird durch ein neues Potential, welches die salzabhängige Extension der Histon-Tails berücksichtigt, reproduziert und somit der „Tail-Bridging“-Effekt bestätigt. Hohe Salzkonzentrationen führen zu flexibleren Fibern; Linker-Histone bewirken eine höhere Kompaktierung. Ein Phasenübergang zu einem 10-nm-Filament wurde nicht beobachtet. Schließlich demonstrieren meine Simulationen, übereinstimmend mit experimentellen Daten, dass Repeatlängen mit einer Periode von ca. 10 bp quantisiert sind. Neben 1- und 2-Startstrukturen, finde ich Hinweise auf 3-Startstrukturen, die zwar im geometrischen Modell, allerdings noch nicht experimentell beobachtet wurden. Abschließend zeige ich, dass größere Abstände der Anknüpfungspunkte der Linker-DNS zu offeneren, flexibleren Strukturen führen.

Translation of abstract (English)

In this thesis Monte Carlo simulations of stretching and compaction of single 30-nm-chromatin fibers are presented. DNA is approximated by a flexible polymer chain with Debye-Hückel electrostatics and is based on the two-angle-model. Nucleosomes are represented by flat disks interacting at physiological salt concentration via an attractive Gay-Berne potential. Stretching simulations show that increasing torsion angles respective decreasing repeat length, opening angles or the presence of linker histones lead to stiffer fibers. Persistence lengths and elastic moduli agree with experimental data. Finally, we demonstrate that chromatin is more resistant to stretching than to bending. Unfolding of chromatin in low salt concentration is reproduced by using a new potential including the salt dependent histone tails thus supporting the “tail-bridging” effect. High salt concentration leads to more flexible fibers, presence of linker histones to higher compaction. No phase transition to a 10-nm-filament is observed. Furthermore, our simulations demonstrate the quantization of repeat lengths of organisms by a period of 10 bp. Besides 1- and 2- start structures, we report evidence for 3-start structures, which have not been found in experiments yet. Finally we show that higher distances between the attachment points of the linker DNA lead to more open and flexible structures.
